PhD position summary/title: PhD student in Computing Science with focus on Compilation of Linear Algebra Expressionst
Linear algebra expressions are evaluated in an efficient and robust way by mapping them to a carefully chosen sequence of calls to optimized functions as offered by libraries such as BLAS and LAPACK. The mapping is by no means unique, and different mappings differ in terms of time, space, and accuracy. When the sizes of the matrices are unknown at compile-time, as is often the case, then the problem is further complicated by the fact that no single mapping is optimal for all combinations of matrix sizes. As a consequence, any code generated (at compile-time) to evaluate the at run-time) must consist of more than just a single sequence of function calls.
We recently received a 4-year grant from the Swedish Research Council to investigate how to effectively compile linear algebra expressions when the matrix sizes are unknown at compile-time. The project aims to address the problem using e-graphs. An e-graph is a data structure commonly used in automated theorem provers and recently popularized for optimizing compilers and many other optimization tasks. We hypothesize that an e-graph would be an effective tool for discovering and encoding a large set of alternative ways of evaluating a particular expression with unspecified matrix sizes. When a concrete expression is evaluated at run-time, thus revealing the matrix sizes, an extraction algorithm can identify an optimal evaluation scheme for that particular instance of the expression from the compiled e-graph.

PhD position summary/title: PhD position in plant science with a focus on cell adhesion
This doctoral project focuses on exploring the molecular mechanisms underlying plant cell-cell adhesion. Cell-cell adhesion is a fundamental feature of multicellular organisms, but much remains to be discovered about how it works in plants. Our group has developed several tools allowing genetics, microscopic, micromechanical and computational dissection of this process (https://www.upsc.se/researchers/6177-verger-stephane-mechanics-and-dynamics-of-cell-to-cell-adhesion-in-plants.html).
The project builds on ongoing work in the group investigating the role of growth derived tension pulling cells apart and the involvement of phytohormones in regulating both growth and cell adhesiveness. We have preliminary data showing the involvement of the phytohormones auxin and brassinosteroids in adhesion. This project will involve studying questions such as how these phytohormones integrate chemical and mechanical signals derived from the cell wall to influence cell wall chemistry and tissue-scale mechanics in a feedback mechanism for the maintenance of adhesion during fast growth.

PhD position summary/title: PhD position in Chemistry, with a specialization in biochemistry
The species that compose the human gut microbiome are poorly characterized at their molecular level, despite their important roles to keep a healthy state. The presence of pathogenic species or imbalances in the composition of commensal species are associated with disease. The doctoral studies are aimed at a doctoral degree where the main task is research within our effort to understand mechanisms of drug resistance in these species, so that we will be able to utilize drugs to rationally manipulate the composition of the human microbiome community.
In your PhD studies, you will use molecular biology/biochemistry approaches to characterize drug resistance mechanisms in representative species groups of the human microbiome. This will involve using genetic manipulation, high throughput growth measurements and biochemistry approaches for protein structure and function determination (e.g., X-ray crystallography, NMR, cryo-electron microscopy). You will learn how to use advanced bacterial culture conditions to grow the species of the human gut microbiome in the absence of oxygen. You will also learn how to analyze large datasets.

PhD position summary/title: PhD student in Computing Science with focus on Visual Language Grounding
The advertised position is part of a project funded by the Marcus and Amalia Wallenberg Foundation (MAW). The project explores the possibilities and implications of AI-enabled conversational guides for enhancing visitors’ learning and experiences in public educational environments.
The PhD student will focus on addressing the challenge of visual blindness in large language models (LLMs)—that is, the inability of a model to effectively process or understand visual information. This work involves integrating visual encoders with language models to create multimodal systems. The emphasis is on agentic approaches, where an LLM interacts with visual tools, which may themselves be neural networks. Central challenges include enabling LLMs to reason about visual structures, designing appropriate benchmarks for the target domain, and determining which fusion architectures best balance performance, interpretability, and computational efficiency.
The student will collaborate closely with visualization researchers, AI specialists, research engineers, educational scientists, and pedagogues across Linköping University, Visualization Center C in Norrköping, and Umeå University to investigate the impact of emerging AI-driven educational technologies on learning in public educational spaces. The PhD student is expected to produce research outputs relevant to the fields of visualization and multimodal machine learning.

PhD position summary/title: Three PhD positions in Space Physics
Position 1) Plasma interaction with Mercury’s magnetosphere: Mercury’s small, internally generated magnetosphere is uniquely exposed to intense solar wind and extreme space weather due to its proximity to the Sun. This PhD project aims to provide a comprehensive understanding of the complex interaction between the solar wind and Mercury during extreme events (e.g., Coronal Mass Ejections) using Amitis, a state-of-the-art hybrid-kinetic plasma model (www.amitiscode.com). By comparing model results with NASA’s MESSENGER and ESA’s/JAXA’s BepiColombo observations, the research aims to deepen our understanding of Mercury’s magnetosphere-interior coupling and the response of the coupled system to extreme events. The project leader is Associate Professor Shahab Fatemi ([email protected]), and the project includes collaboration with international partners, including INAF (Italy) and the University of Michigan (USA).
Position 2) Ganymede’s aurora: Ganymede is one of Jupiter’s moons, and it is the largest moon in the solar system. Ganymede has its own magnetic field, and its orbit around Jupiter is inside of Jupiter’s magnetosphere. Auroral light emissions have been observed from Ganymede’s atmosphere with the Hubble Space Telescope. The aurora at Ganymede is of particular interest in auroral research, which can advance the present day knowledge of both Ganymede and the aurora in general. Ganymede’s aurora is one of the topics to be studied by the Jupiter ICy moon Explorer (JUICE) mission that was launched in 2023, by the European Space Agency (ESA), and is now on its way to Jupiter and Ganymede. The project leader is Associate Professor Herbert Gunell ([email protected]), and the project includes cooperation with international partners, including BIRA-IASB (Belgium), IWF (Austria), and Lancaster University (UK).
Position 3) Water plumes of the icy moons: Enceladus and Europa, moons of Saturn and Jupiter, respectively, host water plumes (geysers) erupting from subsurface oceans beneath their icy crusts, key indicators in the search for extraterrestrial life. These plumes interact with the moons’ plasma and electromagnetic environments, producing complex, yet not fully understood, signatures observed by NASA’s Cassini and Galileo missions and the Hubble Space Telescope. This project uses computer simulations to study plume-plasma interactions and compares results with spacecraft data. The project leader is Associate Professor Shahab Fatemi ([email protected]), and the project includes collaboration with international partners, including the University of Bern (Switzerland) and the University of California at Los Angeles (USA).
