PhD position summary/title: Two PhD Positions in Molecular Simulation of Nucleic Acids in the Marie Curie Network MeChaNiSM
Are you interested in the chemistry of DNA and do you enjoy working in an international and interdisciplinary environment? The Marie Skłodowska Curie Doctoral Network MeChaNiSM has several vacancies in different cities in Europe. In Amsterdam, at the van ’t Hoff Institute, two vacancies for PhD positions are available in molecular simulation of nucleic acids.
Significantly, the genetic material of many viruses, including influenza, HIV and SARS-CoV-2, consist of RNA folded into complex 3D structures. Single-molecule techniques have revolutionized the understanding of complex NA structures and their interactions with therapeutic oligonucleotides, small molecules, and proteins. However, for Europe to adapt to new therapeutic challenges and to increase its competitiveness, new expertise is urgently required in single-molecule analysis of NAs, a research field that intersects physical chemistry, biophysics, chemical synthesis, and molecular simulation.

PhD position summary/title: PhD Nature-based Services by Agriculture in Rewetted Peatlands
The research of this PhD is embedded in the European project Palus Demos, which focuses on the possible benefits of paludiculture (productive land use of wet and rewetted peatlands). Next to production, these benefits may include carbon sequestration and reduction of greenhouse gas (GHG) emission, (bio)degradation of chemicals and improvement of water quality, and increase of biodiversity in the paludiculture itself and the wider area.
The focus of the work will be primarily related to samples from the field site Burkmeer, which is a peat-rewetting project and demonstration site less than 12 km north of Amsterdam. The Burkmeer polder has a unique mix of landscape systems, cultural heritage, ecological value and agriculture. You will analyze the samples in the IBED labs using advanced experimental techniques including measurements for chemical water quality (LC-HRMS), carbon storage, and do field work related to GHG emission, biodiversity (e-DNA, imaging and acoustics) and plant growth.
PALUS DEMOS aim to inspire entrepreneurs in agriculture, biobased circular industry, communities, politicians, water and nature organizations by developing a range of best practices and land uses in strategic locations in three European countries. As such, in the project, other paludiculture demonstration sites in UK and Ireland are available for comparison.
You will work with a range of stakeholders to develop (socio-)economic models including government, industry, academia, and society. Therefore, your tasks will include a close collaboration with project partners from around Europe, actively contributing to the overarching project deliverables, and participation in project meetings, relevant conferences and workshops. You will have the opportunity to further develop and improve your skillset by attending courses offered by the Graduate School PE&RC. You will communicate your scientific findings through publications in peer-reviewed journals, and where applicable to involved stakeholders via other forms of dissemination. Part of your workload (10%) will consist of teaching activities at our institute, assisting staff members in their courses at the MSc level (in English) and supervising thesis research.

PhD position summary/title: PhD Position in Early Life Stress and Alzheimer’s Disease
We are looking for a highly qualified and motivated PhD candidate to conduct research activities aimed at unravelling the role of mitochondria in the pathophysiology of Alzheimer’s Dementia in the context of early life stress. This project has been funded by Alzheimer Nederland.
Your work will focus on assessing the effects of early life stress on mitochondria biology in synapses, glial cells and blood cells of WT and AD mice. In addition, you will test whether manipulations of mitochondria via the diet or targeted strategies protect against AD-related deficits after early life stress in preclinical mouse models. Finally, in a cohort of individuals that has been exposed to undernutrition during pregnancy, a form of early life stress, you will examine if this affects mitochondrial measures in blood monocytes and if this can predict cognitive and brain aging.

PhD position summary/title: PhD Candidate Chemistry for Conservation and Art
Are you a creative chemistry researcher who enjoys working in a very interdisciplinary environment to support the conservation of oil paintings? The Chemistry for Conservation and Art team at the Van ‘t Hoff Institute for Molecular Sciences has a vacant PhD position in the PREPARE project. The aim is to develop physical model systems to monitor the effects of indoor climate conditions on the stability of paintings.
Oil paintings slowly change as a consequence of internal chemical processes and interactions with their environment. Sometimes, these changes have undesirable effects, like mechanical damage or an altered appearance. The goal of preventive conservation is to minimize the undesirable material changes in cultural heritage objects like paintings, for instance by carefully controlling the temperature, humidity and pollutants in the environment. In this project you will work on a new approach to evaluate the effects of indoor climate conditions, by using highly responsive physical models of the materials in a painting as a type of dosimeter.
This PhD project was funded by the Dutch Research Council (NWO) in the call ‘An Integrated Approach to the Scientific Study and Conservation of Art – Tracing change’, in the context of the Netherlands Institute for Conservation, Art, Science (NICAS). The project team also includes experts from the Rijkmseum, the Cultural Heritage Agency of the Netherlands (RCE) and Stichting Restauratie Atelier Limburg (SRAL).

PhD position summary/title: PhD Bayesian Methods for Network Analysis of Longitudinal Psychometric Data
The psychological literature on network modeling is growing rapidly, and Bayesian statistics offers concrete solutions to outstanding methodological problems (e.g., Marsman, & Rhemtulla, 2022). The PhD student will develop new network models for longitudinal psychological data, Bayesian methods to analyze the new models, and implement the newly developed methods in open statistical software (i.e., R, C++, and JASP). In addition, the candidate will work on eliciting meaningful prior distributions for network structures and parameters based on prior research, collaborate with substantive researchers who wish to apply the new methodology to their existing datasets, and work with the Bayesian Graphical Modeling Lab to disseminate the new methodology through review, guideline, and tutorial papers (e.g., Huth, et al., 2023; Sekulovski et al., 2024; van Doorn, et al, 2021) and workshops (e.g., the Psychological Networks Amsterdam Summer and Winter Schools).

The Amsterdam School of Communication Research (ASCoR) is looking for a highly motivated PhD candidate for the project “Enhancing Adolescents’ Agency Over Social Media Use for Improved Digital Well-Being.” This four-year PhD track, embedded within the Youth and Media Entertainment Program Group, will be supervised by dr. Amber van der Wal, dr. Susanne Baumgartner, and dr. Eva van Reijmersdal.
This project addresses one of today’s most pressing societal challenges: empowering adolescents to (re)gain control over their social media use. Social media platforms increasingly deploy immersive design features, such as autoplay and infinite scrolling, which are meant to keep users engaged but can also lead adolescents into “social media flow”—a deeply absorbing state that encourages prolonged use. While flow states can enhance short-term enjoyment, they may contribute to excessive use and negative outcomes over time, including declines in mental health and academic performance.
This PhD project aims to counter these effects by enhancing adolescents’ digital agency—their ability to make informed, independent choices about social media use by understanding and adjusting available tools and settings. Focusing on digital agency tools designed to interrupt or prevent flow states, this project seeks to support adolescents in gaining control over their social media engagement to create a more balanced and healthy digital experience. The insights from this project will inform actionable recommendations for adolescents and parents, shape best practices for app developers and social media platforms, and guide effective policy decisions for regulators.

PhD position summary/title: PhD Position in Accountable Usage Control for Distributed Data Processing Systems
To realize the aforementioned goals, you will study existing access and usage control models such as XACML and UCON. These models will need to be critically assessed based on elicited requirements, resulting in proposals for novel usage control models and novel data exchange systems. You will contribute to the development of control mechanisms, monitoring approaches, distributed data processing protocols and policy information protocols. You will interact with experts within the CCI group and the AMdEX consortium to elicit legal, privacy and security requirements on the proposed systems. You will develop prototypes and demonstrators based on usage scenarios from providers and consumers of data assets and data processing services, within the DMI ecosystem in particular. Proposed solutions are to be evaluated against functional and non-functional requirements, including security and privacy requirements and scalability.
As a PhD student you will also play an active role in the teaching activities of the department. Typical teaching duties involve assisting students during (programming) labs, assessing students work and (co-)supervising BSc and/or MSc graduation projects.
In this role you will apply and master your skills on the topics of software engineering in general and distributed computing in particular. PhD position summary/title: PhD Position in Positron Particle Tracking for Fluid Dynamics
Are you interested in using subatomic particle physics methods to understand fluid dynamics? Are you motivated to perform interdisciplinary science? Do you want to be active in teaching? The Institute of Physics is looking for an ambitious PhD student to become part of a new collaborative effort between NIKHEF and the Soft Matter Group. In this project, we aim to better understand the spread of clouds of droplets (think of medical inhalers) by tracking them with very low dose radioactive tracer elements. The applied tracer methods are very safe and common in medical technology (PET scans) and chemical engineering (PEPT) but have not benefitted as much yet from the existence of the ultimate radioactive particle tracking system on Earth: CERN. In this project, we bring these expertise together to better understand the fluid dynamics of droplets clouds that you find in sprays coming from medical inhalers. Your work will bring high-energy physics experience to fluid dynamics, and bring new options for doing medical physics. At the same time, the methods used for radioactive particle tracking have found their way into our teaching methods, and one aspect of the position is an active involvement in undergraduate teaching efforts for the 100+ BSc students in the UvA/VU dual degree Physics & Astronomy course. The experience gained in this project will be an excellent starting point for a variety of careers, among which are post-graduate medical physics certification, data scientist positions or careers in secondary or tertiary education and academic research.

The Computational Science Lab (CSL) at the Informatics Institute at UvA, is seeking a motivated PhD candidate to join our team focusing on modeling memory formation in ecological systems. The successful candidate will be responsible for constructing, simulating, and validating computational models of empirical data based on ecological theory.
The primary goal of the PhD project is to understand how memory affects information processing and resilience across ecological systems. Ecological communities are highly connected networks interacting in various ways transferring energy, information and biomass. These structures are primarily shaped by interactions that depend on both the behavioural and physiological responses of individual species to their environment as well as on historical contingencies. The latter process is the so-called ecological memory, which is the result of past environmental conditions on the current structure of species interactions in ecological communities. This concept can be applied to other complex systems in other fields such as computational social science. To accomplish this goal, computational models must be developed to account for the impact of past events and then tested against empirical data. These tools may include neural models, individual based models or population dynamic models.
