PhD position summary/title: PhD Student in Medical Science

The position aims at a doctoral degree and the doctoral student’s main task is to engage in their own doctoral training, which includes participation in research projects as well as doctoral courses, journal clubs, seminars, etc.

The main goal of the project is to develop an AI system for rehabilitation of patients with impaired arm and hand function. At the hand surgery clinic in Umeå, patients with impaired function in their arm and hand are treated. This may include traumatic amputation injuries as well as congenital absence or underdevelopment of a part of the upper extremity, a condition sometimes referred to as dysmelia. Injuries to the arm’s nerve plexus (plexus injury), or other nerves, can lead to a dramatic reduction in motor functions in the arm and hand.

Wireless sensors, for example based on surface EMG electrodes, gyroscopes, and accelerometers, are placed on the patient’s arm to collect data about muscle activity and movements. AI models analyze this data and provide tailored feedback to the patient. The system can also be used to control advanced myoelectric prostheses. The expected result of this project is improved rehabilitation processes and increased functionality for patients with impaired arm and hand function. Additionally, increased user-friendliness and control of advanced myoelectric prostheses can be achieved.

The doctoral project will be designed together with the recruited doctoral student based on their undergraduate education and preferences, but may include the design and development of software and/or hardware, as well as experimental studies where we evaluate how well the developed system can improve patients’ arm and hand function. The project will be based at the unit for hand and plastic surgery, at the Department of Diagnostics and Intervention to ensure that the development is patient-oriented, in close collaboration with Professor Tomas Nordström at the Department of Applied Physics & Electronics, and the Department of Medical and Translational Biology.

PhD position summary/title: PhD position in Chemistry, with a specialization in the structural biology of viruses

Viruses belonging to the Pneumoviridae family are the predominant cause of acute lower respiratory infections (ALRIs) in young children. A thorough comprehension of viral structure is crucial to understand the molecular basis of viral replicative cycles and to inform on the rational development of therapeutics.

In your PhD studies, you will carry out research aimed at dissecting how virus particles assemble. You will characterize multi-component complexes involved in the assembly of viruses from the family Pneumoviridae and compare these to related viral families. Using a multi-modal structural biology and biophysics approach you will analyze structure and dynamics of these complexes to dissect the steps of viral assembly. You will employ both reduced in vitro systems to gain high resolution information, as well as large assemblies to gain ultrastructural insight. You will be provided opportunities to learn operation of cryogenic electron microscopes, 3D structure refinement, and model refinement. You will characterize interactions of viral proteins with lipids and their crosstalk with other binding events. The results of the project will provide a significant advance in our understanding of how virus building blocks come together to produce pathogenic progeny.

(03) PhD Degree – Fully Funded

PhD position summary/title: PhD student position in chemistry with a specialization in biochemistry

The species that compose the human gut microbiome are poorly characterized at their molecular level, despite their important roles to keep a healthy state. The presence of pathogenic species or imbalances in the composition of commensal species are associated with disease. The doctoral studies are aimed at a doctoral degree where the main task is research within our effort to understand how microbial communities assemble and can be modulated towards healthy states.

In your PhD studies, you will use molecular biology/biochemistry and analytical chemistry approaches to characterize the glycosylation patterns that are prevalent in surface proteins of one of the major species groups of the human microbiome (species of the Bacteroidota phylum). This will involve using mass spectrometry and NMR based approaches, as well as synthetic biology techniques, to gain molecular insight into this protein modification. You will also identify and characterize the enzymatic pathways responsible for this modification. You will learn how to use advanced bacterial culture conditions to grow the species of the human gut microbiome in the absence of oxygen. You will also learn how to analyze large datasets.

PhD position summary/title: PhD-student in medical sciences, Biomedical Engineering

Essential tremor (ET) is a slowly progressive disorder characterized by postural and kinetic tremors most often affecting the forearms and hands. It is a common neurological disorder, with a large negative impact on movement function and thus quality of life. The exact mechanisms behind ET are unknown but involve an overactivity in the brain areas that control body movements and coordination in general. The pathology may look different for different subgroups of ET. Deep brain stimulation (DBS) is electrical stimulation of brain tissue via implanted electrodes which is very effective in reducing tremor. The treatment can sometimes cause other neurological problems that require the treatment to be stopped or adjusted, and it is not fully understood why.

In this research project, the relationship between DBS, treatment outcomes in people with ET and underlying mechanisms is investigated. Within the research project, movement measurement (with motion sensors and optical motion capture systems) and brain imaging with functional magnetic resonance imaging (fMRI) are used to better understand the relationship between electrode placement, stimulation settings, treatment results and the patient’s specific motor dysfunction at brain and body level. This research is expected to give keys to more effective DBS treatments for ET and a better overall understanding of the disease. Read more about the project here.

PhD position summary/title: PhD position in plant science with a focus on small proteins

We are recruiting a PhD student to work on a project aimed at manipulating plant development using microProtein engineering. MicroProteins are small single-domain proteins that have been shown to control diverse biological pathways. While some microProteins are encoded as individual genes, we have evidence that other microProteins might be hiding in genes and are dynamically expressed in response to changes in the environment. We aim to dissect light and magnetosensing signaling pathways to understand the biotechnological potential of these small proteins and aim to use them as tools to engineer biosynthetic pathways. In the project we will employ forward, and reverse genetics approaches in Arabidopsis plants and yeast, protein biochemistry and biochemical engineering.

The project is part of the activities within the Center of Biomedical Engineering and Physics as well as Umeå Center for Functional Brain imaging and is carried out in close collaboration with medical expertise at the University Hospital. One of the overall goals with our research in this area is to develop new MRI strategies to study vascular and cerebrospinal fluid flows with applications towards neurological diseases.

As a PhD student in this project, you will develop new knowledge related to collection, reconstruction, and post-processing of magnetic resonance imaging data. A significant part of the work will revolve around new methods to study the glymphatic system, i.e., the brain’s system for transporting away waste products. PhD position summary/title: PhD student in Physical Geography with a focus on groundwater dynamics in subarctic palsa mires.

Ongoing climate change, which is amplified in the Arctic, affects the presence and movement of water in the landscape. Increases in precipitation and the proportion of rain (versus snow) are projected for northern Fennoscandia, as are increases in evapotranspiration and in the occurrence of extreme weather events such as droughts and floods. How these collective changes will affect groundwater and surface water levels in the region is currently unclear. Yet, we do know that groundwater levels and soil moisture have a strong impact on the stability of the permafrost in peatlands containing palsas and peat plateaus – permafrost landforms that are currently thawing in the region. These so called palsa mires store large amounts of carbon, which is vulnerable to being released to the atmosphere if permafrost thaws or groundwater levels change.

In this project, we will investigate how water levels in lakes and wetlands are affected by the climate in northern Fennocandia, with a particular focus on the hydrological dynamics of palsa mires. We will combine field measurements with remote sensing and GIS techniques to better estimate the sensitivity of water levels to climate throughout northern Fennoscandia. The results from this project are intended to provide a better understanding of how groundwater levels in palsa mires respond to changes in climate, making it possible to better predict future changes in permafrost and the carbon cycle in these areas.

PhD position summary/title: PhD student in Computing Science with focus on machine learning for continuous and discrete structures

The focus of the project is graph based machine learning for discrete and continuous structures, led by Frank Drewes, Johanna Björklund, and Henrik Björklund.

The PhD student will work within the context of the STING (Synthesis and Analysis with Transducers and Invertible Neural Generators) project, financed by WASP (Wallenberg AI, Autonomous Systems and Software Program). The project conducted in collaboration with the Royal Institute of Technology (KTH) in Stockholm and Lindköping University.

Human communication is multimodal in nature, and occurs through combinations of speech, language, gesture, facial expression, and similar signals. STING aims to design models that capture this richness, uniting synthesis and analysis with the help of both discrete and neural models. Covering both synthesis and analysis in one framework also allows us to create efficient mechanisms for explainability, and to inspect and enforce fairness in the models.

We ourselves are experts on discrete models for graph generation, and have recently started to apply these to the task of parsing multimodal language data. We also work on bias analysis and mitigation. The partner research groups bring complementary expertise to the project: KTH has extensive experience with probabilistic deep learning for analysis and synthesis of human communication. Linköping University complements these aspects with in-depth knowledge of natural language processing.

PhD position summary/title: PhD position in Environmental Science – blue carbon policy in SE Asia

Poverty and climate change are inextricably linked, so they must be tackled together. Nature-based solutions could achieve this, and blue carbon – the storage of carbon by coastal ecosystems such as mangrove forests – is a favoured candidate because of its wide-ranging benefits such as income diversification, improved ecosystem health and spillover effects for other economies such as fishing. Least Developed Countries (LDCs) have the greatest potential for benefit gain because of their significant blue carbon ecosystem extent, capacity for extensive blue carbon restoration and strong ambition for sustainable development. However, blue carbon policy (in LDCs and more widely) remains hindered by an inadequate natural science base, community hesitancy and slow political mobilisation. This PhD will address these knowledge gaps to define the potential of, and pathway to implementation for, blue carbon policy in southeast Asia, with a particular focus on Cambodia and Vietnam. The PhD will integrate quantitative and qualitative data, such as habitat distributions, climate change impact projections, participatory 3-dimensional modelling, willingness-to-pay surveys and policy analyses. It is expected that the PhD candidate will undertake significant periods of fieldwork in Cambodia and Vietnam (and perhaps southeast Asia more widely) during the PhD.

The research project “Biobased Building Materials: Enhancing Circular Economy in the Swedish Construction Industry” is part of the Digital Materials Research group at Umeå School of Architecture. Our societies rely on computer systems and on software stacks. Unfortunately, software systems contain bugs and vulnerabilities which can be exploited by malicious actors.  Most software systems are being built with code from third parties. This code, often packaged as a software library, forms an essential part of the so-called software supply chain.  The doctoral student will develop tools and methodologies to conduct an in-depth investigation of the security of the software supply chain. The doctoral student will be able to focus on problems which fit their interest ranging from static and/or dynamic approaches to detecting software vulnerabilities in the code to preventing vulnerability execution at runtime.
