Digital Twins are increasingly recognized as a valuable method for studying complex physical systems across various scientific domains, such as environmental and earth sciences. By creating digital representations of physical systems, researchers can gain deeper insights and a better understanding of the underlying processes. Additionally, Digital Twins enable predictive studies under different hypothetical scenarios—scenarios that may be difficult or impossible to explore with physical systems alone. However, there remains a significant engineering challenge in making Digital Twins readily accessible as reliable research tools for the scientific community.
The candidate will tackle development and operational challenges associated with Digital Twin applications across distributed infrastructures. The candidate will develop AI-enhanced algorithms for modeling, integration, and optimization of Digital Twin applications on heterogeneous computing infrastructures—ranging from edge devices to hybrid and federated cloud environments. The candidate will be encouraged to apply state-of-the-art AI approaches to design innovative algorithms and generate explainable, impactful results.

PhD position summary/title: PhD Position: Intrusive Memories as Transdiagnostic Driver of Mental Health Problems
Adverse experiences are a risk factor for various forms of psychopathology, with memories of these events coming to expression in the form of unbidden, intrusive mental images. While often disruptive and distressing in their own right, intrusive memories may also bring about a cascade of problematic behaviours. In this project we investigate intrusive imagery as a potential transdiagnostic driver of dysfunctional thoughts, urges and behaviours. Specifically, we will conduct a single-case experimental design (SCED) with longitudinal experience sampling in a small clinical sample (in collaboration with GGZ Noord-Holland Noord) to test whether intrusions maintain other symptoms, whether their relation is reciprocal, or whether intrusions are epiphenomenal. In addition, we will analyse temporal networks derived from ecological momentary assessments (EMA) collected in a large clinical sample to examine which symptom clusters are commonly activated by intrusions. Smaller lab studies will be conducted alongside the clinical studies to test specific hypotheses about the temporal order in which intrusive memories and (dysfunctional) behaviours occur.

In this specific project, we will 1) delineate cognitive and neural mechanisms underlying the development of memory networks over longer time scales, 2) test if, and under which conditions, emotion transfers across distinct event memories, and 3) assess the impact of salient life events on the retrieval and transformation of autobiographical memory networks, and sense of self. For this we will combine rigorous experimental paradigms that respect the richness of emotional episodic memory, with longitudinal functional Magnetic Resonance Imaging (fMRI), psychophysiological measures, ecological momentary assessment, as well as qualitative measures.

PhD position summary/title: PhD Candidate Plant-pathogenic Fungus Interaction
One of the most challenging problems for lettuce cultivation in the Netherlands and worldwide is lettuce wilt disease caused by the fungus Fusarium oxysporum (Fo). In this new project we collaborate with the University of Utrecht and several companies to elucidate the molecular basis of pathogenicity of the causal agent, Fo f.sp. lactucae, to find new leads to control this disease. The genomes of a large panel of isolates of different races will be sequenced and compared to identify candidate effector genes and to gain insight in the processes underlying the emergence of new races. The identified effector candidates will be functionally analysed. In Amsterdam, we are looking for an enthusiastic PhD candidate who will perform laboratory and greenhouse experiments to elucidate the function of individual effector genes in virulence of the pathogen and immunity of lettuce.

This PhD position will focus on addressing these issues by providing theoretical guarantees on learning interpretable high-level concepts from unstructured data, e.g. visual inputs, and actions in embodied AI settings. In particular, we will assume that high-level concepts correspond to ground truth causal variables. We will then develop a principled framework that combines causal representation learning and reinforcement learning (RL) to identify them by performing actions in an interactive environment with theoretical guarantees in terms of error and generalization bounds. Finally, we will apply the methods developed for this project in a real-world case study within the Hybrid Intelligence consortium on a Robotic Surgeon, an automated exoscope on a robotic arm that collaborates with surgeons.
