PhD position summary/title: Doctoral (PhD) student position in translational breast cancer bioinformatics

The project will focus on the characterization of the mechanisms of resistance to antibody-drug conjugates treatment in breast cancer. The studies will involve both clinical correlative analyses for biomarker discovery and biological insights through analysis of biospecimens collected longitudinally during the course of treatment in prospective clinical trials. The specific tasks include the analysis of single-cell sequencing and spatial transcriptomics data, combined with conventional bulk tumor RNA and DNA sequencing as well as machine-learning methods, statistical analysis, and data management under the supervision of senior bioinformaticians in the group.

PhD position summary/title: PhD position in Computational Cancer Biology

The doctoral student will work on the project “Targeting malignancy in neuroblastoma and paraganglioma driven by cell plasticity using spatial transcriptomics and machine learning.”

High-risk neuroblastoma (NB) and malignant paraganglioma (PPGL) are neural crest–derived tumors with pronounced heterogeneity and therapy resistance. The project aims to elucidate how tumor cell plasticity and microenvironmental signals drive malignancy, progression, and treatment failure. By combining spatial transcriptomics (Visium HD, Xenium), single-cell RNA sequencing, and computational modeling, the student will map tumor cell states, lineage hierarchies, and differentiation trajectories. Insights from these analyses will guide functional validation using in vitro assays and genetically engineered mouse models to identify signaling pathways that promote differentiation and reduce aggressiveness.

We are at the Department of Physiology and Pharmacology at Karolinska Institutet. In our group we use a translational research approach with sophisticated methods to further investigate the role of dietary constituents in physical performance and mitochondrial function.

In this translational project on exercise physiology, you will be actively involved in clinical exercise studies as well as in vitro cell studies. Specific focus will be to study the role of isothiocyanates from broccoli sprouts and inorganic nitrate from beetroot juice on exercise parameters as well as mitochondrial function.

PhD position summary/title: Doctoral (PhD) student position in Molecular Virology

Alphaviruses are single-stranded, positive-sense RNA viruses that cause serious human diseases including chikungunya fever. They replicate their RNA in replication organelles (ROs) housed in virus-induced, bud-like membrane structures of 50-100 nm diameter. These organelles are the sites of viral RNA replication, and are important for concentrating the viral components, shielding the replication from cellular defence, and directing the viral RNA for translation or assembly into progeny virions. Their intracellular, membrane-bound nature has made ROs harder to study in molecular and structural detail than extracellular virus particles that have often been resolved to near atomic resolution. Despite recent advances in structural understanding of the architecture of these complexes, much of the functional mechanics of ROs remains mysterious.

This project will form part of a collaboration between the GM laboratory and researchers at Umeå University to study the viral and cellular components of viral ROs, using state-of-the-art tools of proteomics, structural biology, biochemistry and computational biology. The work in this project will provide unique perspectives on the structure and function of viral ROs, an area of utmost importance in virology. In-depth knowledge of virology, molecular and cell biology, proteomics, and protein engineering will be attained.

PhD position summary/title: 1-2 PhD students in gene regulation of oxygen homeostasis.

Oxygen homeostasis is essential for human survival, yet how it is sensed, regulated, and encoded at the genomic level across cell types is unclear. Central to this system are the Norn cells—a rare, fibroblast-like kidney cells that we previously discovered and molecularly defined as the exclusive source of erythropoietin (EPO), the hormone that controls erythropoiesis and thereby systemic oxygen supply. However, the gene regulatory mechanisms governing Norn cell function and consequently oxygen homeostasis remain unexplored because the cells are scarce, hard to access, and human model systems are lacking.

The doctoral projects will be focused on investigating the gene regulatory principles of erythropoiesis regulation using mouse hypoxia models or developing induced pluripotent stem cell derived kidney organoid models using state-of-the-art methods including single-cell omics, transcription factor reprogramming, and CRISPR-Cas9 editing in vitro and in vivo. In depth knowledge of molecular and cell biology, erythropoiesis regulation, and hypoxia models systems will be attained.

The successful candidate will take part in all research-related activities such as group meetings, unit seminars, departmental seminars, national/international meetings, as well as standard laboratory routines of the group. The Karolinska Institute sometimes known as the (Royal) Caroline Institute in English is a research-led medical university in Solna within the Stockholm urban area of Sweden. The Nobel Assembly at the Karolinska Institute awards the Nobel Prize in Physiology or Medicine. The assembly consists of fifty professors from various medical disciplines at the university. The current rector of Karolinska Institute is Ole Petter Ottersen, who took office in August 2017.

The Karolinska Institute was founded in 1810 on the island of Kungsholmen on the west side of Stockholm; the main campus was relocated decades later to Solna, just outside Stockholm. A second campus was established more recently in Flemingsberg, Huddinge, south of Stockholm.

The Karolinska Institute is Sweden’s third oldest medical school, after Uppsala University (founded in 1477) and Lund University (founded in 1666). It is one of Sweden’s largest centres for training and research, accounting for 30% of the medical training and more than 40% of all academic medical and life science research conducted in Sweden.

The Karolinska University Hospital, located in Solna and Huddinge, is associated with the university as a research and teaching hospital. Together they form an academic health science centre.
