PhD position summary/title: PhD Position in Cell-water Structure and Dynamics
Water in living cells contains a high concentration of biomolecules, that can significantly alter its properties (see https://www.nature.com/articles/s41467-017-00858-0). There are even cells (bacterial spores, for instance) in which all chemistry is put to a standstill: these cells can survive for years in a dried-out, chemically ‘frozen’ state, from which they can recover completely and continue living as if nothing happened. The physical and chemical mechanisms underlying this suspended metabolism are still a mystery. In this PhD project, you will help to solve this mystery by using state-of-the-art experimental methods to investigate the structure and dynamics of water and proteins in living cells capable of surviving extreme circumstances, such as drought and thermal shock. Knowledge of how some cells manage to survive complete desiccation for such long periods of time can help to develop strategies for the dry, room-temperature storage of blood and vaccines (important for third-world countries), but potentially even for the dry storage of entire organisms. The project will be carried out at the University of Amsterdam, in cooperation with the Max-Planck Institute in Mainz.

We invite enthusiastic and dedicated candidates to join our cutting-edge research team as a PhD student to work on modelling plant life-history traits such as flowering time, fertility and seed germination. The position is part of the new, interdisciplinary research institute CropXR. The location where you will ordinarily carry out your duties is at the Swammerdam Institute for Life Sciences in Amsterdam.
In this project, you will work towards unraveling the regulatory networks controlling reproduction-associated transitions under temperature and drought stress. We intend to design possible strategies towards optimal flowering and robust fruit and seed production under sub-optimal conditions. We will use the main model plant Arabidopsis, because of the wealth of existing information and availability of a multiscale model and mathematical modules for the individual processes. In four accompanying experimental PhD-projects, data will be obtained on the effects of temperature and drought at the transcriptome and phenotype level.
Your task will be to develop novel methodology to integrate these datasets, using a combination of mechanistic models and machine learning. The PhD project in which you will be participating aims to leverage the unique properties of 2D materials and their heterostructures for making ultrahigh-gain, ultralow-noise detectors for applications in high-energy physics. Recently, novel 2D material devices have been developed based on heterostructures of semiconducting 2D monolayers such as transition metal dicalchogenides (TMDSs). Similar to traditional Si and GaAs photodetectors, 2D material detectors can be built with internal amplification to produce avalanche photodiodes, while offering unique advantages in terms of low noise and high gain. The group of Dr. Sara Jabbari Farouji at the Institute of Theoretical Physics and part of Computational Soft Matter Lab is seeking an excellent and ambitious PhD candidate to carry out interdisciplinary research on emergent collective dynamics of active polymer-like matter which combines analytical and computational methods.
Active matter is a young field of research which aims at understanding collective properties of non-equilibrium systems made of self-driven constituents; e.g. bird flocks or bacterial swarms in terms of interplay between self-drive and interactions. It has been found that some aspects of collective behavior can indeed be captured by models based on a minimal set of interaction rules, which is now at the heart of the research area of active matter.
For instance, the Vicsek model of self-propelled point-like particles that have alignment interactions with their neighbors reveals a dynamical transition from a disordered gas-like state to a flocking state in which particles collectively move in the same direction. However, many spectacular patterns of collective organization in real systems like collective behavior cellular tissues of entangled aggregates of worms cannot be captured by such minimal models. In these cases, the deformability of the constituent particles matters and should be considered in non-equilibrium modeling.

The mathematical definition of probability distributions for random functions, measures or distributions is not straight-forward. Random functions are defined with the help of Kolmogorov’s existence theorem, but for more involved objects, like measures or distributions, the range of options is much more narrow. Based on recently developed methods for the construction of random probability and signed measures as limits of refining hierarchies of random histograms, this proposal aims to prove existence theorems for histogram limits in spaces of distributions and more involved weak dual spaces. The ecology of Amsterdam’s water system, characterized by its historic canals and bridges, is pressured by the intense and diverse uses of these waterways. Quay walls are essential components of the canal systems of many cities. In Amsterdam, heavy usage and low maintenance have led to a deterioration of these structures, and therefore large-scale renewal will take place during the coming decades. This provides a unique opportunity to restore natural processes and create novel ecosystems. As urban areas located along major waterways can be a central and productive link in the ecological system, enhancing their ecological function can benefit existing and novel ecosystems in and surrounding cities, contributing to biodiverse, water-wise, green, and healthy cities.
Here, we propose that reconnecting the currently fragmented landscape and re-introducing ecological flows and dynamics across landscape boundaries is key to making the urban water system more biodiverse and climate-resilient. A well-functioning ecology will help meeting quality standards, such as formulated in the EU Water Framework Directive, and can provide input to nature-based solutions for water storage & treatment.
As part of a larger project focused on multiple aspects of novel designs for quay walls (e.g. heritage, construction, logistics, climate resilience), you will evaluate and validate preferred design options for multifunctional urban waterfronts from an ecological perspective in terms of benefits for the urban as well as the surrounding greater Amsterdam water system.

PhD position summary/title: PhD Position in Sociology of Education
In the Netherlands, students are sorted into different educational programs (i.e., ability tracks) in secondary school. Anticipating upon this selection, this project focuses on how primary school teachers (may) already sort pupils into ability groups before this formal selection moment. For instance, some primary schools may use ability-based instruction groups for subjects like mathematics or reading. There is still a limited understanding of the prevalence of such informal selection practices, and their impact on (inequality in) educational outcomes in Dutch primary education. In this project we study how teachers’ growth-affording beliefs about pupils relate to selection practices and, eventually, pupils’ educational outcomes. Selection practices may relate to teachers’ beliefs about whether academic ability and talent are innate or can be developed through effort. In the second part of the project, we examine whether an intervention can enhance (growth-affording) beliefs and practices among teachers. Moreover, we wish to examine whether this intervention can enhance equal learning opportunities, by studying if it may (particularly) enhance the educational outcomes of students from disadvantaged backgrounds. To do so, we look at the beliefs and performance (growth) of students from different socioeconomic backgrounds.
This PhD project is part of a larger project funded by the NRO, called “Making or breaking the class ceiling: growth-affording teacher beliefs and practices in a selective school system”. For this larger project, one other PhD candidate will be employed at the Department of Educational Sciences at the University of Amsterdam who will work on selection practices in secondary education. The current project will employ a mixed methods design for which different data sources will be used. First, we will collect interview data to map how teachers in primary education sort students into different ability groups before the formal moment of selection into secondary ability tracks takes place, and what beliefs underlie these practices. Second, we rely on quantitative student data that are already collected. Third, we will develop and implement an intervention study on teacher beliefs and their effects on (inequality in) educational outcomes. Given the Dutch context where the interviews will be done and the intervention will be implemented, there is a strong preference for a candidate who masters the Dutch language.

The Computational Science Lab (CSL) within in the Informatics Institute is offering a PhD position focusing on multiscale modelling of Endothelial Cell (EC) monolayers in the microvasculature, coupling molecular models of intracellular signalling to cell-level models of spatially resolved signalling, and finally to coupling many of such single cell-level models together in a multicellular EC monolayer. The goal is to study specific pathways (based on RhoA and RhoB GTPases) and their impact on EC monolayer integrity. You will study differential pathways that drive fast and transient (RhoA-mediated), or slow and persistent (RhoB-mediated) loss of endothelial integrity. You will merge in silico modelling with in-vitro experiments carried out in close collaboration with another PhD student in this joint project to address bistability and hysteresis in the differential RhoA/B-dependent control of microvascular leak. You will study cell-to-cell variability in responses to activating stimuli and address the switch from acute to chronic EC activation.
The research will be carried out in close collaboration with the physiology group of Prof. Peter Hordijk at the Free University Amsterdam, where the lab experiments will be carried out. We are looking for an enthusiastic and highly motivated PhD-candidate who is eager to study the ecological consequences of sexual size dimorphism using mathematical models. You will be embedded in the Theoretical and Computational Ecology department, which is part of the Institute for Biodiversity and Ecosystem Dynamics (IBED) at the Faculty of Science at the University of Amsterdam.
In the animal kingdom, we commonly see species where one sex is larger than the other – a phenomenon called sexual size dimorphism. Despite remarkable differences between the sexes, these are not present early in life for most species. Because many differences between the sexes arise during an individual’s development, the ecological conditions experienced early in life influence the expression of sexual dimorphism later in life. To understand the ecological consequences of sexual size dimorphism, we need to know how early-life growth and development shape differences between the sexes.

Your primary objective will be to uncover, by synthesis and meticulous characterization, best-performing semiconductors with the most robust ferromagnetic order, the highest magnetic ordering temperatures, and topological electron band structures. Leveraging advanced techniques in solid-state chemistry, X-ray diffraction, spectroscopy, and magnetic property measurements, you’ll investigate the intricate relationship between synthetic protocols and material properties. Ultimately, your findings will contribute to a deeper understanding of quantum materials and provide guidelines to the fabrication of superior magnetic topological insulators.

PhD position summary/title: PhD Position in Improving Machine Learning Methods for Contingent Claim Pricing and Hedging
The Stochastics group at the Korteweg de Vries Institute at the University of Amsterdam and the Actuarial Science and Mathematical Finance group at the Amsterdam School of Economics are pleased to announce a joint open PhD position in Improving Machine Learning Methods for Contingent Claim Pricing and Hedging.
The project will focus on, but will not necessarily be limited to, a promising relatively new mathematical characterization of uncertainty in financial time series (using the sequences of iterated integrals known as signatures) and a particular application for which classical modelling tools seem particularly hard to apply (the infinite-dimensional structure in forward prices for energy markets). We expect that insights for this particular theoretical method and practical problem may also help to design improvements for other applications of machine learning in the financial context, such as the generation of stochastic scenarios used in risk management for insurance companies and trading strategies that use derivatives to hedge payoffs of other exotic derivatives (such as forward prices in energy markets and) regime switching in stochastic modelling of asset prices.
For this project the PhD student needs a strong theoretical and computational background (e.g. functional analysis, measure theoretic probability, mathematics of Machine Learning, mathematical and computational finance) and she/he also needs to be genuinely interested in real world applications. For the project to be a success, input will be required on the development of new mathematical theory, on the efficient implementation of new models, and on the practical side of financial markets.

PhD position summary/title: PhD in “Techno-economics of Batteries”
The transport sector produces harmful emissions that cause climate change and have detrimental health effects. Electrification of the transport sector is one of the leading contenders to rid these emissions, hence the use of batteries will play an increasing role in the energy transition needed to control unwarranted global climate change. Big open questions are, amongst others: “What is the cost reduction potential for batteries?” and “How do electric cars equipped with onboard battery storage compete with low-carbon alternatives in the transport sector?”. These questions are not trivial for a number of reasons, but the BatteryNL project will attempt to produce a comprehensive set of answers.
In particular, the goal is to find out whether battery costs can continue to decline along learning curves observed for many different technologies to date, and to find out whether the performance of batteries can be improved from a techno-economic perspective, hence enabling them to constitute an efficient, clean, affordable and safe solution for the transformation of the transport sector. The PhD position associated with this part of BatteryNL is dedicated to the techno-economics of batteries as an electricity storage option.
