PhD position summary/title: PhD scholarship at the Department of Psychology, University of Copenhagen (UCPH)
The larger project develops and tests a new theory of basic cognitive selection mechanisms by combining methods and perspectives from experimental psychology, cognitive neuroscience, mathematical modelling, and philosophy. The core idea is that selection in cognition may be understood as a biased competition between representations in a stochastic race (Grünbaum, Oren, & Kyllingsbæk, 2021). In a series of experiments, we have consistently shown that tasks-sets are competing biased by their importance and that this selection process is severely capacity limited. We will extend our new experimental procedures and mathematical models to the study of selection in planning and problem-solving. If our conjecture is true, higher-order cognitive processes like task selection, planning, and problem-solving depend on the same type of selection.
The applicant should be a student with a strong background and interest in experimental psychology. During the employment, the candidate is expected to engage in the development of new experimental procedures that will enable us to test our general theory of cognitive selection in the domains of task selection, planning, and problem-solving at both psychological and neurobiological levels. We aim to use our intention selection paradigm to study task-sets within and between complex hierarchies of task-sets. Focus will be on the development of experimental paradigms that will enable us to test our basic computational model of selection processes in planning and problem-solving.

PhD position summary/title: PhD fellowship in Particle Astrophysics and Multimessenger Astrophysics
This project aims at solving one of the most urgent riddles in multi messenger astrophysics: how neutrinos affect the physics of the death of massive stars as core-collapse supernova explosions and the merger of two neutron stars or a neutron star and a black hole. Neutrinos are feebly interacting particles copiously produced in these dense sources. Neutrinos exist in three different kinds, or flavors, and have the fascinating property of changing their flavor while propagating (flavor conversion). Because of the high density of neutrinos in the core of supernovae or compact binary mergers, flavor conversion becomes a non-linear phenomenon, whose understanding is quite preliminary. Numerical simulations buttressed by analytic diagnostic methods will be employed to radically advance our understanding within a multi-messenger framework. This project will have implications on fundamental physics, the origin of the heavy elements, as well as our comprehension of the behavior of matter at extreme densities and the physics of neutrino-dense sources.

PhD position summary/title: PhD fellowship in Avian Influenza epidemiology
Since the autumn, 2020, Denmark, as well as most countries in Europe, has experienced more outbreaks of avian influenza than ever before, in wild birds, in small hobby flocks and in large poultry farms with high levels of biosecurity. In every season, we have observed changes in the epidemics, including new virus genotypes or subtypes, new target species among the wild birds, and changes in seasonal patterns. The virus leads to high mortality in the farms, challenging animal welfare as well as the economy of the farmer and of the sector, due to trade losses. Therefore, additional research is needed on modelling the spread of the highly pathogenic avian influenza and investigating the effect of protective measures in poultry flocks. With that purpose, we will launch the project ENIGMA2: “Early WarNInG SysteM for Avian Influenza – part 2”. The aim of the project is to build upon recently developed models and available data to increase knowledge of the ongoing avian influenza epidemic across Europe, and in particular provide research-based tools to evaluate the risk of outbreaks in wild birds and poultry farms. In the PhD project, you will focus on identifying optimal vaccination strategies in poultry using epidemiological methods. Other parts of the ENIGMA2 project will focus on transmission through migratory birds, and biosecurity on poultry farms, and close collaboration between each part will be expected. Combined, these parts will provide epidemiological expertise to expand the research field further, as well as inform decision makers through the veterinary contingency work.

PhD position summary/title: PhD Projects in complex nanoparticles as new catalysts for electrocatalytic reactions
The project aims to study complex nanoparticles in electrocatalytic energy conversion reactions. Electrocatalysis is a key technology in the green transition and advanced materials development is required for rational design of new catalysts. Newly designed electrocatalysts can help to optimize a series of energy conversion reactions that take place in fuel cells, such as the oxygen reduction reaction, hydrogen evolution reaction, or formic acid oxidation.
For efficient reactions, high surface area catalysts are necessary, and the project will explore nanoparticles as new catalyst materials for electrocatalytic conversions. The research will be on the activity and stability of complex nanoparticles in electrochemical environments and the structural changes that occur during catalysis. This will be studied by classical electrochemical approaches as well as by combining electrochemistry with advanced characterization techniques, such as X-ray absorption spectroscopy and X-ray diffraction in operando synchrotron experiments. The projects will be highly interdisciplinary and in close collaboration with theory and characterization groups at the Department of Chemistry.

PhD position summary/title: PhD fellowship in ‘Molecular mechanisms of replication-coupled DNA-protein crosslink repair’ at the Center for Chromosome Stability (CCS), Department of Cellular and Molecular Medicine (ICMM)
Genome instability is a hallmark of inherited human disorders and age-related diseases such as neurodegeneration and cancer. Eukaryotic genomes are replicated by complex molecular machines called replisomes, which frequently encounter naturally occurring ‘obstacles’ that can prevent faithful DNA replication and induce genome instability. Covalent DNA-protein crosslinks (DPCs) are one such obstacle and are estimated to occur at thousands of sites/genome/day in proliferating cells. Eukaryotic cells require multiple mechanisms to overcome DPCs, including replication-coupled proteolysis (‘DPC repair’).
The Miller laboratory aims to determine the molecular mechanisms by which the replication machinery can overcome obstacles on eukaryotic chromosomes that might otherwise prevent replication fork progression. Multiple projects are currently available in the group and can be tailored to fit the experience and interests of the recruited individual.

Wood constitutes an unlimited resource of renewable biomass indispensable for production of sustainable energy and for supply of high quality materials. Molecular understanding of wood formation would provide a new avenue for designing bio-inspired materials with remarkable strength and rigidity. Wood consists of so called secondary cell walls that encase cells in wood forming plant tissues. A critical step in the wood forming process involves the cessation of primary wall synthesis (a wall structure that surrounds growing cells) and initiation of secondary cell wall synthesis. Here, we seek to elucidate the biomolecular and structural cell wall changes that take place during wood formation. This PhD project will examine how changing climatic conditions influence pollinator diversity and pollination limitation of food crops grown by smallholder farmers along an elevation and climate gradient in the Eastern Arc Mountains (EAMs) in Tanzania. To design climate smart and pollinator friendly agricultural systems, the PhD student will also use future climate scenarios and species distribution models (SDMs) to model the future distribution of the pollinators of the crops grown in the EAMs. The PhD student should be prepared to collect data for approximately 8 months in 2025-2026 in Tanzania. The PhD student is expected to first-author papers in international peer-reviewed journals. The PhD project is part of the DANIDA funded project “Climate, pollinator biodiversity, crop pollination and people´s livelihoods”, meaning that the PhD student will work closely together with three PhD students hired at Sokoine University of Agriculture (SUA), Tanzania, and local partners at SUA and TAFORI, Tanzania. Nitrous oxide (N2O) is an important greenhouse gas. About 70% of the N2O emissions comes
from agricultural fields as a consequence of nitrogen (N) fertilization of crops.
The emissions are primarily caused by nitrogen added through fertilization. However, crop residues that are left in the field also results in nitrogen mineralization and eventually N2O emissions.
The IPCC are developing methods to estimate emission factors for these emissions which are eventually used for national greenhouse gas accounting. However, the current IPCC methodology used to account for N2O emissions from crop residues is very simplistic resulting in misguided assessments of mitigation measures and their potentials. The overall aim of N2OResidue is therefore to develop and document a new improved methodology for operational accounting of N2O emissions from crop residues at farm and national scales.

Today’s software and hardware systems produce massive amounts of data. Stream processing frameworks are vital tools for software engineers and data scientists to tame this data. They provide convenient programming abstractions that allow their users to express the desired data analysis. From the expressed analysis, they generate a distributed program and deploy it on computing clusters, which enables the massively parallel processing of data. Apache Flink, Apache Spark, and Google Cloud Dataflow are examples of mature stream processing frameworks that are widely used in industry. For thousands of users these frameworks serve as both the programming language and the operating system. Yet, these systems exhibit unreliable and unpredictable behavior, which prohibits their use in scenarios that cannot tolerate errors such as data loss. The goal of the PhD project is to contribute to an ongoing formalization effort using the Isabelle proof assistant towards the first formally verified system for the analysis of big data.

PhD position summary/title: PhD Fellowship on Protein Phase Separation in Complex Environments
Biomolecular self-assembly is a key process in physics and chemistry and rules the correct functioning of living systems. In addition, many of the most prevalent human neurodegenerative diseases, including Alzheimer´s and Parkinson´s, are characterised by the presence of so-called amyloid aggregates in the brain, which are the result of protein self-assembly. Several of the proteins identified in amyloid aggregates have been shown to undergo a process called liquid-liquid phase separation (LLPS). The project aims to study intra and inter-protein interactions that initiate LLPS in intrinsically disordered protein (IDP) systems using small-angle X-ray scattering (SAXS) combined with microscopy and fluorescence techniques. The project is funded by the Villum Foundation to Professor Vito Foderà (Department of Pharmacy), and in collaboration with the University of Cambridge (UK) and Forschungszentrum Juelich (DE).

Chronic obstructive lung disease (COPD) is a disease which affects lung function. It can severely affect quality of life and is one of the most common causes of death. Lung and airway abnormalities associated with COPD are visible on computed tomography (CT) scans. CT scans are, however, not done as part of normal COPD diagnosis, but in comparison to the simpler lung function tests done as part of normal diagnostics, information from such scans can be used to provide better insights into the anatomy and pathology in the individual case and can be used to provide early detection. Cancer treatments, such as radiotherapy, often involve CT images, and such treatments therefore offer a unique opportunity to quantify signs of COPD and use this information to provide early guidance and help to patients that is not otherwise available.

The project is focused a small luciferase from the copepod Gaussia princeps which has a range of applications in molecular biology e.g. as reporter for gene expression and split-protein assays. It is among the most luminescent luciferases known. Nevertheless, structure elucidation has shown that the protein does not display a conventional hydrophobic core and has no obvious substrate binding pocket. Rather, the residual structure is extremely dynamic and shows peculiar and unconventional catalytic properties (please refer to doi.org/10.1101/2023.12.21.572513 and doi.org/10.1002/pro.4023). The catalytic mechanism remains unknown and the proposed project aims at understanding how the absence of a preformed active site can be coupled with high activity and highly specific substrate binding.

The position is embedded in the EU-funded project ‘Towards Sustainable Land-use Strategies in the Context of Climate Change and Biodiversity Challenges in Europe (EUROPE-LAND)’ with the specific aim to foster a wide understanding of the key motivations and drivers behind land-use related decisions in Europe.
The successful candidate will work closely with a core project team consisting of assoc. prof. Martin Rudbeck Jepsen, UCPH, prof. Daniel Müller and Dr. Zhanli Sun from IAMO, DE, and assoc. prof. Anton Stahl Olafsson, UCPH. The team will use the EU Integrated Administration and Control System (IACS) to reveal agricultural land use behavior and combine the IACS with the Land Parcel Identification System (LPIS) to spatialize IACS.
The candidate will as a first task collect and harmonize available IACS/LPIS data from all EU member states to create a geodatabase of IACS data harmonized by crop/subsidy codes. Based on this dataset, the candidate will categorize the land-use behavior revealed by the IACS data at farm level into archetypical behavioral types and map those for the entire EU with self-organizing maps (a type of artificial neural network) (Levers et al. 2018). Finally, the candidate will work with partners at Bialystok Technical University to compile a geodatabase of wetlands in the EU and intersect this with the IACS database to identify agriculturally managed wetlands.

Nitrous oxide (N2O) is an important greenhouse gas. About 70% of the N2O emissions comes from agricultural fields as a consequence of nitrogen (N) fertilization of crops.
Foliar fertilization refers to a strategy where liquid fertilizer is applied directly on the leaves of growing plants. As the foliar fertilizer minimizes contact with the soil where the N2O producing processes occur, foliar N fertilization has the potential to reduce N2O emissions. However, currently there is very little evidence for this.
The FoliarN project, with which this PhD position is associated, aims to understand how foliar fertilization affects the turnover of N in plants and in the soil and provide knowledge that can be used to design foliar fertilization strategies and fertilizers that result in reduced emissions of N2O.
The PhD project will design foliar N fertilizers conduct assess the ability of the fertilizers to reduce N2O emissions when applied using different strategies. This involves experimental work in greenhouses using and 15N stable isotope labelling techniques to trace foliar fertilizers in plants parts and the soil and experiments in the the field using flux chambers to quantify N2O emissions.

During the PhD study, the student will be Investigating the relationship between excitation and inhibition in the neocortex of wild type mice and mice carrying specific mutations responsible for neurodevelopmental encephalopathy. Data suggest that the mutation affects the behaviour of feedforward and feedback inhibition cortical microcircuits. In this research project, the student will test this hypothesis using high-density multielectrode arrays (Neuropixels 2.0 probes) combined with optotagging of virally expressed opsins in cortical interneurons and pyramidal neurons. The animal behaviour will be closely monitored using videography combined with the electrophysiology recordings. Computational analysis of data will take place using available software (Kilosort and Phy) in MATLAB, python along with custom-developed code for the experiments. The behaviour will be analysed using the video-recorded material and deep neural network via available software such as Deeplabcut and Cebra.

PhD position summary/title: PhD fellowship in plant-microbiome assembly
Novel strategies for eco-friendly and sustainable food production seek to explore and exploit the potential of the plant microbiome to promote growth, acquire nutrients, and induce resistance against pests and pathogens. Yet, we lack a fundamental understanding of the ecological factors controlling the establishment of a beneficial plant microbiome. Hence, we seek to test the ecological and evolutionary role of microbe-microbe interaction in the assembly and maturation of complex plant root microbiomes.
This project investigates the role of microbial interactions as key drivers for microbiome composition and activity, specifically focussing on interspecies cooperation/competition and the resulting priority effects. We work with the overarching hypothesis that microbial communities are composed of collaboromes, rather than independent species, that are characterized by being microscale focal points of interdependent bacteria showing essential microbe-microbe interactions. The emergent properties of these collaboromes present many beneficial consequences for plant growth and health.
