PhD position summary/title: Exploring the role of extracellular vesicles in insect pest saliva
Sap-feeding insect pests cause significant economical damage to crops globally. While probing and feeding these insects secrete saliva inside their hosts which contains a wide range of molecules, including proteins, RNA, and metabolites. Exactly how these molecules are delivered in saliva into the host cells and intercellular space remains unclear. While extracellular vesicles (EVs) have been implicated recently in virus transmission from sap-feeding insects to plants, their role in mediating delivery of insect and virus molecules to the host is yet to be determined. Interestingly, EVs have emerged to play an important role in effector delivery of filamentous plant pathogens, and therefore are key mediators of pathogen virulence. In this project, we will explore the role of sap-feeding insect (aphid) EVs in mediating plant-insect-virus interactions. The overarching research question: What is the role of EVs produced by sap feeding insects in mediating plant-insect-virus interactions?

(02) PhD Degree – Fully Funded
PhD position summary/title: Investigating the role of intestinal T cells in the response to diet
The aim of this project is to investigate how metabolic adaptation of IEL to the intestinal environment, allows IEL to respond appropriately to intestinal metabolic perturbations, including diet and microbial challenges. We will explore how cellular bioenergetics, macromolecule biosynthesis, and metabolite waste management are regulated in IEL, and how nutrient availability may regulate IEL cross talk with the epithelium. In this project, the student will learn to use state-of-the-art techniques to study metabolism, including metabolomics, mass spectrometry, high-resolution imaging, signalling studies to investigate the pathways regulating IEL metabolic adaptations, and in vivo models with different diets to address how perturbations in these pathways regulate intestinal homeostasis.

PhD position summary/title: Establishment of an evolutionary transcriptomics framework for molecular heterochrony research
Many diseases of humans and other organisms are the result of a failure of multicellular organisation (body plans) or other growth dysfunctions. To better understand why malfunction occurs, this computational biology project will focus on a phenomenon known as heterochrony which describes how small natural polymorphic changes in gene activity can affect the developmental timing of organisms, thereby giving rise to differences in body forms. Historically, many life scientists have studied how differences in the development of individuals can result in significant natural variation of organismal appearance and function. However, a detailed molecular understanding of heterochrony was never achieved and we currently lack a clear understanding on the molecular mechanisms underlying the heterochronic process.

Aphid-transmitted plant viruses pose a major threat to potato crop production. Among the non-persistent viruses, potyviruses, such as PVY and PVA, cause significant economic damage. With most UK grown potato cultivars being susceptible to potyviruses like PVY, and the main insecticides controlling aphid vectors removed from use, there is a need to develop new and sustainable disease management and control strategies. This would require an in depth understanding of molecular interplay between these viruses, their vectors and host plants.

PhD position summary/title: Breaking the barrier: Improving antibiotic design by machine learning
Antibiotic resistance is a global health problem of increasing severity. Infections caused by Gram-negative bacteria are especially difficult to treat owing to the poor permeability of their cell envelope and the efficiency of multidrug efflux pumps, which prevents drugs from accumulating near their targets. Overcoming the permeability barrier in Gram-negative bacteria is therefore a biomedical problem of great importance, which however so far remains unsolved. With its impressive track-record in drug discovery and research on microbes, the University of Dundee offers a particularly well suited environment for research on antibiotic resistance.
In this project, we will use a combination of machine-learning, molecular modelling, and biomolecular simulations to identify molecules or molecular features that enhance drug accumulation within the cells of Gram-negative bacteria, and at the same time avoid or block efflux pumps. The structures and structural models of efflux pumps will be employed to screen compound libraries for potential inhibitors and avoiders, and the simulations will then allow you to obtain a mechanistic understanding of these interactions. Making use of large datasets from experimental databases, you will then construct machine learning models to predict structures that can serve as good permeators and efflux inhibitors. The project will focus on the Gram-negative pathogens Pseudomonas aeruginosa,Acinetobacter baumannii, and Klebsiella pneumoniae.

PhD position summary/title: Harnessing wild barley diversity to uncover mechanisms of salinity tolerance
This PhD project will leverage existing genetic materials and genotypic data available at Dundee Plant Sciences, including populations of wild barley and crosses between wild and cultivated barley, supported by reference genome and exome sequence data. In an holistic approach, these resources will be Integrated with microbiome information to identify the physiological, genetic, and molecular mechanisms of salt tolerance, and subsequently to incorporate salt-tolerant alleles in barley varieties. Osmotic and ionic stresses will be applied to dissect the impact of different aspects of salinity stress on plant growth. Plant alleles associated with contrasting phenotypes (i.e., tolerance and susceptibility) will be functionally characterised.
