(02) Postdoctoral Fellowship Position

Postdoc summary/title: Two year postdoc position at Aarhus University for single molecule FRET based investigations of large conformational rearrangements in proteins with key roles in the complement cascade

The postdoc will first incorporate donors and acceptors by a genetic code expansion approach, introduction of free cysteines and insertion of peptide tags for labelling in the target proteins. The postdoc will collect single molecule FRET data and by integration with existing atomic models establish trajectories for key conformational changes in the investigated molecules.

The project is based in the team of professor Gregers Rom Andersen at the department of Molecular Biology and Genetics (MBG). Funding for the project is secured by a major grant from the Novo Nordisk Foundation specific for the project to Andersen.

One part of the project, for which the postdoc will be responsible, concerns the complex between the 250 kDa convertase (a proteolytic enzyme) CVFBb and its substrate, the 195 kDa protein complement C5. A series of unpublished cryo-EM structures representing intermediates along the reaction path are available to support rational design of fluorescent convertase and substrate. A second part of the project will investigate very recently discovered dynamic properties of the complex between the 150 kDa complement receptor 3 (CR3) and its ligands iC3b/C3d. CR3 is also an integrin receptor known as αMβ2 and is essential for macrophage phagocytosis of complement opsonized pathogens and apoptotic cells. Also the CR3 project will have a strong foundation in multiple cryo-EM structures. Here the postdoc will work closely together with a PhD student dedicated to this project.

The single molecule data will be obtained by the postdoc at a local state of the art infrastructure headed by collaborator associate professor Victoria Birkedal at the interdisciplinary nano (iNANO) center and Department of Chemistry located 500 meter from MBG. The postdoc will be assisted by staff scientists with expertise in complement biology, integrin biology, cell culture, and single molecule spectroscopy.

(17) Postdoctoral Fellowship Position

Postdoc Fellowship Position summary/title: Postdoc in Single Cell Spatial Transcriptomics

Spatial transcriptomics is an advanced technique that enables researchers to analyze gene expression patterns within intact tissue architectures. By preserving the spatial information of RNA molecules in biological samples, this technology provides insights into gene activation or suppression in specific cells. It is invaluable for understanding complex biological processes and disease mechanisms, making it an essential tool for researchers in various fields. In addition to spatial transcriptomics, we utilize high-throughput RNA-sequencing for genome-wide profiling of all RNA species, including non-coding RNAs, along with a multitude of other standard laboratory techniques.

We are now initiating new projects centered around spatial transcriptomics (cosMx technology) and RNA-sequencing to address key questions about coding and non-coding RNAs in cancer pathobiology with the aim of translating this new knowledge into clinical practice. Many non-coding RNA molecules possess strong gene-regulatory potential, yet the roles of most non-coding RNAs in cancer and other multifactorial diseases remain unclear. These projects aim to unravel the pathobiology of non-coding RNAs in cancer and elucidate novel genetic and epigenetic mechanisms behind aberrant RNA expression in cancer. Moreover, we aim to characterize the molecular functions of selected non-coding RNAs that are pivotal drivers of cancer pathogenesis and potentially translate this knowledge into clinical use through large, well-annotated clinical cohorts. However, wet lab skills are not a prerequisite for the position as you will be collaborating both with colleagues inside the group and from other research groups. In addition, we are currently collaborating on a number of spatial transcriptomics projects unrelated to cancer and you will be taking part in building a strong local community focusing on the bioinformatics aspects of these types of data.

Postdoc Fellowship Position summary/title: Postdoc: De novo protein design for neuroscience

Recent improvements in machine learning have dramatically improved the accessibility of de novo protein design. In this project, we seek to exploit these developments to interrogate the role and mechanisms of receptor signalling in neuronal plasticity.

The center of Excellence for “Protein in Memory” seeks to understand the molecular basis for memory with an emphasis on protein mechanism. Recent developments in protein structure prediction and protein de novo design have opened new possibilities for probing such mechanisms.
The project will seek to use existing algorithms to new biological problems and is thus not focused on development of computational methods. We wish to generate small protein binders against a range of important neuroscience targets – principally intrinsically disordered proteins – and use these for mechanistic studies in cellular models.
There will be considerable room for the successful candidate to shape the project within the overall project theme. Further details about the project will be provided for short-listed candidates.
