PhD position summary/title: Doctoral (PhD) student position in Functional Genomics/Regulatory Transcriptomics
As a member of the Kutter lab, the successful applicant will apply, optimize and integrate novel transcriptome-wide approaches (based on bulk and single cell RNA-sequencing and epigenome profiling data) to study gene regulation and RNA processing in development and diseases using data obtained from mouse and patients. The post holder will take a strong lead in the project design and management as well as data generation, analyses and interpretation, participate in the general duties of the team and collaborate with other team members. The applicant is expected to report the scientific results leading to scientific manuscripts, attending scientific meetings, and effectively communicate with peers. The ability to work in a highly interdisciplinary and international environment, and to engage in continuous professional development is a must. PhD position summary/title: Doctoral (PhD) student position in oral-systemic health research
Oral health is paramount to overall health and well-being, yet inequities in oral health continue to pose a major global public health threat. This multidisciplinary PhD project aims to explore the connection between “oral-systemic health” to fill the knowledge gap regarding the association between metabolic disorders and oral diseases. The studies are designed using a combination of clinically-based, molecular/biochemical, and registry-based epidemiological methods. The project will be carried out thorough a close collaboration between the Department of Dental Medicine, Sachsska Children’s Hospital, Södersjukhuset and Eastmaninstitutet.
The doctoral student will contribute to development of oral health care policy protocols, synthesizing evidence, analyzing clinical and large-scale national registry datasets, acquiring multi-omics datasets, and engaging in scientific writing. Additionally, the student will actively participate in departmental seminars, present research results at international/national conferences, and attend PhD courses. Furthermore, the student will contribute to the overall management and dynamics of the laboratory.

PhD position summary/title: PhD student position in computational developmental biology and stem cell research
The PhD project will aim at integrating single cell clonal, spatial and dissociated cell transcriptomics data for 3D neurodevelopmental reconstruction using a machine learning approach and beyond. Combo of single cell and spatial transcriptomics adds a critical layer of information by mapping gene expression patterns to specific locations within the nervous tissue, revealing how cells interact within their microenvironment. Single cell clonal data tracks the lineage relationships between cells, providing insight into the clonal evolution of neural cells during development and regeneration. This clonal data is crucial for identifying progenitor cells and understanding their role in generating the diverse cell types. The integration of these diverse types of datasets allows for a more comprehensive reconstruction of neurodevelopmental processes, combining insights into what is happening in individual cells (gene expression), where it is happening (spatial context), and how it happened (lineage and clonal history). Also, the combination of these dataset types (cell state, cell place and cell genealogy) is particularly powerful in modeling neurodevelopmental disorders and neurodegenerative diseases, because it enables clonal phenotyping and multiplexing of multiple CRISPR-based perturbation experiments in embryos and human brain organoids. At the level of entry, we expect a good command of Python and R, and also understanding of biology (genomics/transcriptomics).

PhD position summary/title: PhD Position in DNA Tools for Spatial Biology
This project is financed by a an ERC Advanced Grant to Björn Högberg with the aim to generate images of RNA distributions in tissue using methods that have become known as DNA Microcsopy. The principle is that by letting barcoded strands of DNA (for example cDNA) interact and concatenate in-situ, it is possible to generate adjacency information from sequence alone, independent from optical microscopy. This adjacency or neighbor-neighbor information can be used generate images in a computer. Today one person can routinely read millions of sequences on a weekly basis. And likely soon, we will be able to read billions of sequences daily in small labs. This outlook together with future increases in power of computational methods will then enable us, and others, to learn the inner secrets of biological system at a significantly faster rate.
The PhD student will need to actively contribute and innovate to the development of this technique and also use the technique to look at tissue samples to elucidate spatial heterogeneity and genetic or epigenetic mosaicism in biology, for example in stem-cell niches and germinal centers. We believe in letting people follow their passions, so the PhD student will have a considerable flexibility in driving his/her project.

PhD position summary/title: Doctoral (PhD) student position in Mucosal Immunology and Intestinal Diseases
The aim of the PhD project is to characterize the cell circuit of the colonic tissue from healthy, IBD, and colorectal (CRC) patients, as well as in experimental models of colitis and CRC. This will be done using established methodologies, like multiplex staining platforms and novel, non-commercially available Spatial metaTranscriptomics (SmT) for the identification of the host and microbiome signal in situ (SmT; Saarenpää S., et al., BioRxiv, 2022). The study plan will be establishing a spatial transcriptomic reference atlases of healthy and diseases intestinal tissues and functional characterize host-microbiome interactions involved in health and diseases. The project will be in collaboration with the laboratories of, Camilla Engblom (KI), Julio Saez-Rodriguez (EMBL), Joakim Lundberg and Dr. Stefania Giacomello (KTH, and SciLifeLab). In brief the PhD student will be exposed to experimental models of intestinal disease, human material, spatial proteotranscriptomics, organoid culture, and bioinformatic analysis.

The Engblom lab recently developed a new method to study B cells and B cell receptors within their tissue microenvironment using spatial transcriptomics. The candidate will contribute to cutting-edge research in spatially resolving immune responses during tumor progression and anti-cancer therapy.
The PhD projects will be focused on adapting and using the spatial vdj method to pre-clinical studies, analyze B cell clonal dynamics using spatial transcriptomics, and develop new tools to study and analyze these interactions.
The candidate is expected to learn to develop research questions and hypothesis, design experiments, analyze data, take courses, write scientific manuscripts, communicate science to their peers and the general public, and to critically engage with the scientific community.
The applicant will work in close collaboration with other PhD students, postdocs, and researchers. The applicant is expected to actively perform analysis of spatial transcriptomics and immune clone data, and present results to general and specialized audiences.

PhD position summary/title: Doctoral (PhD) student position in colon cancer and the microbiome
You will work on an exciting project on understanding how the gut microbiome and its metabolites promote colon cancer. Our team has a solid background in proteomics, bioinformatics and biochemistry. You will combine versatile methods including mass spectrometry-based proteomics, cell-based techniques, molecular biology and biochemistry to identify the targets and mechanism of metabolites that modulate cancer growth. Our new multidimensional proteomics technique called PISA-REX will be one of the exemplary tools that will be exploited (Saei et al. BioRxiv, 2023). Intermediate levels of bioinformatics will be required in the project. We aim to validate the most essential targets and elucidate their mechanism of tumorigenicity. Hydroclimate extremes (e.g. floods, droughts and heatwaves) negatively affect both human and natural systems, having led to over 2 million deaths worldwide over the last 50 years. Climate change increases the frequency and severity of such events, notably of floods and heatwaves. For instance, in 2022, amid a drought, Italy’s river Misa overflowed, devastating agriculture, while Europe faced simultaneous heatwaves and droughts. In the spring of 2023, the Po Valley in Italy experienced flooding following a prolonged drought, concurrently with Spain undergoing a heatwave-drought. This points to the urgency of reducing the impacts on the most vulnerable societal groups by developing new recommendations and long-term mitigation strategies.
The goal of this PhD project is to develop a novel modelling framework to quantify the societal and health impacts of hydroclimate extremes also considering adaptation actions. The specific aims are to:

- develop system dynamic models of the societal and health impacts of hydroclimate extremes to inform sustainable development pathways.

PhD position summary/title: Doctoral (PhD) student position in cardiovascular magnetic resonance imaging research
The doctoral project will investigate the impact of systemic diseases on myocardial perfusion using cardiac magnetic resonance imaging. By comparing myocardial blood flow and perfusion reserves in patients with various systemic conditions, the study aims to enhance our understanding of the underlying pathophysiological processes and to identify early imaging markers of cardiac involvement. The ultimate goal is to improve diagnosis and management strategies of myocardial involvement in systemic diseases. The PhD student will participate in patient inclusion and study design, and will be responsible for data acquisition, image and data analysis. Additionally, the PhD student will communicate research findings through scientific presentations and publications, with guidance from supervisors.
