This position is one of five doctoral positions in Uppsala University’s graduate school in medical humanities. Medical humanities is an interdisciplinary field at the intersection of medicine, pharmacy, humanities, art/literature and social sciences. It tackles issues such as the individual’s experience of illness, the development of biomedical research and medical practices, and political perspectives on health care from different methodological and theoretical perspectives. PhD position summary/title: PhD student position in Nanotechnology with focus on 3D printing of oral dosage forms utiliziing microneedle injections
The project is linked to the Uppsala Diabetes Centre, a knowledge forum on diabetes led and run by Uppsala University. This new project will be carried out both at the Division of Nanotechnology and Functional Materials and at the Department of Pharmacy with the aim of producing 3D printed oral dosage forms that utilizes microneedles for administration of insulin and GLP-1 analogues for efficient treatment of diabetes. In the project we will design and print prototype microneedle-based oral dosage forms suitable for efficient delivery of macromolecular drugs. We also aim to identify a suitable production technique and to identify excipient combinations and to select microneedle-based dosage forms and explore them for loading, release and systemic delivery of APIs. The project will result in proof-of-concept data around microneedle-based delivery of macromolecules.

PhD position summary/title: PhD student in “AI-aided computational chemistry”
The main task for a doctoral student is to perform doctoral studies, which includes both participation in research projects and doctoral courses. The tasks may also include participation in teaching and other departmental work; however, normally to a maximum of 20% of working hours. The current PhD project concerns machine learning and computer simulations, with the objective to explore atomic-level phenomena. We will build strategies to speed up the way computer simulations are performed and use them to understand the physical/chemical processes that may be important for the functionality of future battery chemistries. Quantum-mechanical calculations, statistical-mechanical simulations, machine learning and data analysis will be tools used in the PhD project.

PhD position summary/title: PhD student in diabetes research
In this project you will work with methods for automated analysis of CT and whole-body MRI data from three large scale cohorts will be applied and further developed. In the analyses, you will focus on finding relations between the imaging data and non-imaging data relevant for type 2 diabetes (T2D), such as blood glucose level and genetic data. You will get to work with methods previously developed and applied in the research group -Imiomics, deep learning, and so-called cohort salience mapping. In this project, you will also be a part of extending these methods to find causal relations between the imaging data and T2D.

Your goal will be to uncover the structure of photoreceptor proteins using cryo electron microscopy or time-resolved serial crystallography at free electron lasers. In particular, we plan to use cutting-edge methods at the forefront of artificial intelligence (AI) to solve the protein structure to finer detail; we may also use molecular dynamics simulations to underscore structural data. The central aim of this project is the development of a novel paramagnetic NMR technique to support rational drug development by rapid determination of the bound conformation and the binding site of bioactive substances in solution. The work will include the design of paramagnetic tags, of synthetic routes for paramagnetic tagging of bioactive substances, NMR method development, and structure calculations. The project will involve collaboration with industry as well as with Swedish and international research groups, and will provide training in synthetic organic chemistry, NMR spectroscopy and medicinal chemistry.

PhD position summary/title: PhD student in the research group of Patrick Micke
A PhD student position is available for highly motivated individuals with interest in molecular tumorbiology and tumor pathology at the laboratory of Professor MD PhD Patrick Micke at Uppsala University, Department of Immunology, Genetics and Pathology. The doctoral student will perform analyses overall aiming to identify novel prognostic as well as predictive biomarker for NSCLC patients. The main focus will be on components of tumor-immune/tumor-stroma-signaling in the context of early NSCLC progression as well as the development of resistance to checkpoint inhibiting therapy. Analytical approaches will involve to a large extend advanced RNA sequencing analyses including TCR and BCR sequencing. The transcriptomic data will be complemented with spatial in situ techniques such as multiplexed immunofluorescence (Vectra Polaris system), RNA scope and in situ sequencing for a comprehensive signaling-profiling of the tumor-immune microenvironment. A central aspect of the doctoral studies will be to learn how to set and discuss the generated data in a broader context. Additional tasks will include digital image analysis.

PhD position summary/title: PhD student in geohydrology / environmental chemistry / biogeochemistry
Within the project PFAS-active bacteria and microbial communities / consortia from Swedish contaminated sites will be identified and further characterized by e.g. sequencing and analyses of genomes, genetic expressions and metabolites in careful laboratory experiments. We will also investigate how different environmental parameters influence the degradation and the degradation products that are formed will be studied using advanced analytical methods such as high-resolution mass spectrometry. Towards the end of the project the findings from the laboratory studies will be applied in a well-controlled demonstration experiment at a PFAS contaminated site where we stimulate microbial PFAS degradation and investigate how this works in practise. The benefit of the project can in the long run be very large if we manage to develop methods to establish and stimulate microbial communities that degrade PFAS in-situ in soil and groundwater.

PhD position summary/title: PhD position in data-driven biodiversity modeling
The main focus of this PhD position will be to develop AI models and/or other modeling approaches with the aim to predict the biodiversity capacity/potential of a given site. Although biodiversity is very complex, a good starting point is to focus on species richness or richness on other taxonomic levels. The training data for these models will be biodiversity data generated within our group as well as by local and international collaborators, largely consisting of genetic data resulting from environmental DNA sequencing. Sample datasets for initial development work are ready to be compiled and analyzed immediately. Predictors used in these models will consist of biotic as well as abiotic features, including high-resolution data generated by modern remote sensing techniques (e.g., satellite images and airborne laser scanning data).

PhD position summary/title: 1-2 PhD positions in data-driven biodiversity research using metabarcoding
The focus of this PhD position will be to apply and further develop existing environmental DNA sampling and processing techniques, with the aim to comprehensively capture the biodiversity at a given site across the whole tree of life. This work will take place in collaboration with other research groups specialized in environmental DNA, both based at Uppsala University as well as at other national and international institutions. Depending on the candidate’s background and interest, the PhD position may include the following tasks: i) testing combinations of different eDNA sampling techniques in the field, ii) developing lab-protocols to extract and amplify genetic markers for multiple organism groups from eDNA samples, iii) developing bioinformatic pipelines to automatically process, catalogue, and analyze samples (in collaboration with the SBDI ASV portal – https://asv-portal.biodiversitydata.se/about), iv) compiling diversity metrics based on taxonomic as well as genetic diversity. The PhD position is located in Uppsala within the research program Natural Resources and Sustainable Development, Department of Earth Sciences, Uppsala University, and will involve strong collaborations with the Stockholm Resilience Centre at Stockholm University. PhD position summary/title: PhD student in Physics with specialization in Physics Education Research
The PhD student will investigate conceptual, procedural and epistemological challenges that accompany upper division physics courses (courses beyond the introductory year of studies, such as statistical mechanics, relativity, quantum mechanics, analytical mechanics, optics, etc.) taken by physics, engineering and upper-secondary-school teacher students. This area of research is relatively under-researched in comparison with introductory physics courses, particularly mechanics and thus offers valuable opportunities for novel research and curriculum development. Upper division courses often involve more abstract and advanced mathematical tools and students can rely less on their every-day experiences and intuition, which presents a significant challenge for learning. The PhD student will, among other things, investigate ways in which students make sense when solving problems in these courses. To do this, they will learn and employ a multimodal approach to studying student meaning making which has been developed at UUPER in the recent decades. This will involve among other things, collection and analysis of video, interviews, and classroom observation. The research will have a strong practice-oriented component with the intention to improve future education in these courses. The student will thus also be involved in teaching and curricular development in upper-division physics courses.

The position is placed in the group of Dr Michal Maj at the Ångström laboratory of Uppsala University. We are a rapidly growing and highly productive research team, focused on studying biomolecular structure and dynamics with novel spectroscopic techniques. We take advantage of the rapid acquisition of femtosecond two-dimensional infrared (2D IR) spectroscopy to study the structure and aggregation kinetics of the toxic intermediate formed by the human islet amyloid polypeptide (hIAPP) – the pancreatic hormone whose aggregation is linked to the loss of insulin-producing cells in type 2 diabetes. We complement our spectroscopic studies with biochemical and cell assays and attempt solving the 3D structures of the most toxic peptide species with high-resolution cryogen electron microscopy.

We are seeking a Ph.D. student interested in combining the power of experimental evolution using Caenorhabditis elegans with genetic and high-throughput genomic approaches to investigate fundamental questions in evolution.
