PhD position summary/title: PhD Studentship: Integrating computational physics-based simulation and machine learning with drug discovery pipelines
Machine learning aims to transform the drug discovery landscape through the prediction of potential new therapeutics with unprecedented speed and accuracy. Yet this approach works best when combined with physics-based modelling, in which the interactions between potential drugs and their target receptor are explicitly modelled at the atomic scale. In our previous work, we have shown that classical (force field) models with novel functional forms have the flexibility to model interactions in the condensed phase with higher accuracy than traditional (Lennard-Jones based) models.
The student will further incorporate high level quantum mechanical data and machine learning to improve the scope of these models such that they accurately model interactions between proteins, small organic molecules and water, at a fraction of the cost of quantum mechanics. They will integrate the workflows into drug discovery pipelines at Newcastle University and/or at the industry partner, and thereby showcase the potential of physics-based modelling for design of future therapies.

PhD position summary/title: PhD Studentship Optimisation of the cryogenic bulk liquid production and supply market
This PhD project is part of the CDT in Process Industries: Net Zero. The successful PhD student will be co-supervised by academics from the Process Intensification Group at Newcastle University.
Linde and BOC plants make cryogenic liquid air products at various production rates. Production is subject to variable power prices and customer locations, as well as vehicle and driver availability which creates a complex optimisation / scheduling problem. Moreover, any derived schedule must be automated and continually updated to account for variations in production capacity and efficiency.
The PhD project will develop construct and apply an optimisation strategy for bulk liquid production accounting for the subsequent supply market (liquid oxygen, nitrogen, and argon to customers from UK production sites). This will be constrained by customer demands and subject to electricity spot market prices as well as process carbon intensity (net zero) objectives. Plant start-up penalties and inter-site optimisation capabilities will be incorporated into the optimisation model to emulate realistic operational flexibilities and costs.

PhD position summary/title: PhD studentship in Population Health Sciences: Developing machine learning models for integration of molecular and clinical data
Are you interested in learning how to develop and apply AI methods in cancer research? Then this is an ideal post for you. We are looking for an enthusiastic PhD candidate with strong skills in quantitative subjects and computing to integrate large-scale transcriptomic and clinical datasets to uncover signatures of patient prognosis, biomarkers and potential targets of new drugs. The project will primarily use melanoma datasets but designing AI methods is relevant to all cancers, such as liver cancer where we have collaborations.
Recently adopted drugs such as immunotherapies are revolutionising cancer treatment. However, as they are not effective in all patients they should be tailored to the right patients while work to identify new drug targets and new drugs continues to be warranted. Previous work has highlighted the role of chronic inflammation in modulating immunity. This studentship will integrate and interrogate large richly annotated datasets in two melanoma cohorts
- to define and characterise the profiles of chronic inflammation
- to develop AI models integrating molecular and clinical data to devise chronic inflammation signatures
- to identify key biological pathways and targetable hubs in those signatures

PhD position summary/title: PhD Studentship in Computer Science: Global Scale Digital Forensics for CyberPhysical Systems
Forensics often takes place in a local context. However, to detect attacks, protect systems, recover operations, and identify attackers in cyberphysical systems requires cooperation across a number of defenders — the cyberphysical network and the core. Indeed ISP networks have visibility into 60-70% of network traffic however, they don’t have the intelligence or the context of the local cyberphysical system in order to attribute attacks or detect stepping stones.
This prompts several big research challenges. First, invisibility — attackers avoid detection borrowing techniques from the field of anonymous communications. Second, cooperation — the attack information is distributed across the core and the edge, and joining the dotted lines up seems inherently hard. Third, — Attack attribution requires extensive cooperation across networks however, it is often impeded by uncooperative intermediaries.

PhD position summary/title: PhD Studentship in Computer Science: AI and Machine Learning Explainability
One of the main issues with machine learning algorithms is that they are black boxes to human users. It is difficult to make sense of why a machine learning approach has provided a particular result as output. In this project, students will create explainable systems for machine learning systems. Through visualisation techniques, we will help open the black box of the model to understand training and/or predictions. This area, broadly speaking, is the target and applicants could help shape the project in this domain. We are also interested in understanding the learning dynamics (i.e., loss landscape and backwards propagation) and feature interaction (i.e., attention mechanism) at a large scale neural networks using novel visualisation approaches.

PhD position summary/title: PhD studentship – Defining the mechanisms underpinning HIF-1 and HIF-2 dependent transcriptional specificity in hypoxia.
The cellular response to low oxygen levels (hypoxia), is crucial for cell survival and identity. At the cellular level, the transcriptional response is primarily orchestrated by the transcription factor Hypoxia-Inducible Factor (HIF). In low oxygen conditions, HIF is rapidly stabilised, initiating transcription of genes involved in processes such as metabolism and angiogenesis, to restore oxygen balance and promote cell survival. Hypoxia and HIF activation underpin many diseases like cancer and neurodegeneration, emphasising the need to understand HIF’s regulatory mechanisms.
HIF is a heterodimeric transcription factor with oxygen-sensitive alpha subunits (HIF1-α and HIF-2α) and an oxygen-insensitive beta subunit (HIF1β). While HIF-1 and HIF-2 recognise identical genetic sequences and share common target genes, they also have distinct DNA-binding patterns and regulate unique cellular processes. However, the precise mechanisms governing their transcriptional specificity are unclear. One potential mechanism may involve interaction with specific chromatin-associated protein complexes. Unravelling how HIF-1 and HIF-2 exert their specific activities holds therapeutic potential, allowing selective modulation of HIF’s functional arms to alter cell function and treat disease.

PhD position summary/title: PhD Studentship: 3D-Printed Reactors for Shrinking Chemical Processes
In this project, novel laboratory-scale continuous reactors will be designed and 3d-printed, and applied to a variety of real reactions from industry, currently performed in batch, to demonstrate “process intensification” and rapid, scalable process development/optimisation. Previous work in the area by the Process Intensification Group has demonstrated that many batch processes can be made significantly “greener” via this method of process development. One recent example is a 200-fold reduction in reactor size while removing an organic solvent altogether, whilst maintaining productivity and improving yield/selectivity etc. We expect to achieve similar results with our current reactions, leading to huge reductions in carbon footprint, to help the process industries move towards Net Zero. Our 3d printing approach is highly flexible, meaning the impact of this work will be potentially far-reaching.

PhD position summary/title: PhD Studentship Renewable and Advanced liquid fuels from Lignocellulosic Residues
The PINZ CDT will train the next generation of process and chemical engineers, and chemists, to develop the new processes, process technologies and green chemistries required for the process industries’ transition to Net Zero.
Renewable and advanced liquid fuels will play an important role in the transition to Net Zero emissions by 2050, particularly in “hard-to-abate” sectors. Although lignocellulosic residue- derived liquid fuels have been investigated via bio/chemical and thermochemical processes, significant challenges remain in that pre-treatments remove large percentages of the feedstock (lignin), low yield overall and/or low quality of products. This project will focus on the development of a novel approach to convert the residues to advanced liquid fuels with minimum upgrading requirements. This is a co-created project with PuriFire Labs Ltd.
The candidate will investigate advanced liquid fuels production focusing on mechanistic understanding effects of types of feedstock and operating conditions on products properties, as well as assessing sustainability and techno-economic feasibility of the developed technology and products in Newcastle University.

PhD position summary/title: PhD Studentship – Systematic investigation of pyrolysis process and products for sustainable biochar production
PhD project part of the CDT in Process Industries: Net Zero. The successful PhD student will be co-supervised by academics from the Process Intensification Group at Newcastle University. Circular Carbon is one of the largest producers of biochar (ca 3000t/a) in Europe to date, with an industrial facility recovering agricultural residues from the global market leader in cocoa butter production (Barry Callebaut). Circular Carbon currently uses pyrolysis, a thermochemical conversion technology, for biochar production and currently uses the gaseous product of pyrolysis for renewable pyrolysis steam production. While currently successful, the increasing demand for biochar and its by-products in high-value applications necessitates a thorough examination of the existing process and products to optimize efficiency and enhance overall performance.
This PhD project aims to systematically investigate and enhance the pyrolysis process of crop waste, focusing on improving efficiency and product quality. The research will cover various aspects of the process, including exploring the entire operational range across different production scales to minimize environmental impact and production costs. Additionally, the study will assess potential revenue streams for Circular Carbon by analysing advanced application scenarios for the solid, liquid, and gaseous by-products of pyrolysis. These analyses will be based on process and product characterisation, comprehensive life cycle and techno-economic assessments to align with evolving market trends and client needs, as well as to support biochar-based carbon dioxide removal initiatives.

PhD position summary/title: PhD Studentship – Algae – omics
PhD project part of the CDT in Process Industries: Net Zero. The successful PhD student will be co-supervised by academics from the Process Intensification Group at Newcastle University. Microalgae are playing increasingly prominent roles in wastewater bioremediation, where their well-known ability to absorb metals, nitrogen and phosphorous is used in solar driven processes that clean up the wastewater.
A process co-developed by Newcastle University and Northumbrian Water Ltd (NWL) and installed at the Bran Sands treatment works on Teesside, uses an ammonophilic microalga (Chlorococcum sp.) originally isolated from Bran Sands to remediate ammonium from the site’s anaerobic digesters. The process is stable, well characterised, and is being implemented at scale. It is central to NWL’s nutrient neutrality and net zero ambitions. However, the alga’s biology remains a black box.
This PhD project will use minion nanopore sequencing of the alga’s genome and to define the alga’s transcriptome (following RNA-Seq) when grown under a range of ammonium levels. Understanding the genetic operational limits of the alga will enable further optimisation of the bioremediation process and offers the potential to provide the underpinning data to metabolically engineer the organism in the future. This ‘omics approach will also enable the prediction of other pollutants that this organism can remediate in addition to any valuable biochemicals that may be extracted from the biomass.
