PhD position summary/title: PhD Student

Urban areas in low-lying coastal zones are typically protected from flooding due to storm surge and waves by a hybrid soft-hard coastal defence structure. Such structures combine a mild-sloped beach (soft structure) and a steep-sloped dike (hard structure). For smaller water depths on the beach (shallow water case), a surf and swash zone starts to develop in front of the dike toe. In this zone, short waves (ss) reduce in wave height by wave breaking, while longer waves or “infragravity (ig) waves” increase in wave height due to shoaling and energy transfer from the ss waves. The ig wave-related processes have a highly significant, but insufficiently investigated effect on the wave overtopping. The research aims at gaining more (quantitative) insight into the influence of ig waves on these processes and in how they can be taken into account in the design of a hybrid beach-dike coastal defence system. The research project is funded by the Research Foundation – Flanders (FWO), and the research consortium is composed of research groups at Ghent University, KU Leuven and Flanders Marine Institute. Listening to a language which is not one’s own native language can be surprisingly difficult, even for advanced learners. This is especially so when the speaker has an unfamiliar regional or non-native accent. While listeners can easily deal with variation in their native language, coping with accent variation in a non-native language is more difficult. In the case of English, with its millions of native and non-native speakers, language learners need to be able to understand a wide variety of accents in English. The aim of the project is to examine to what extent English as a Foreign Language learners experience difficulties when listening to regional and non-native accented speech, which aspects especially hamper intelligibility and how we can train learners on the perception of accented speech in English. To that end, you will run listening experiments which will inform us on the perception of phonological variation by non-native listeners, and set up training sessions to enhance learners’ ability to understand accented speech. Through the project, you will gain a deeper understanding of what causes intelligibility problems and how these can be remedied through training.

We are looking for a PhD student for a research project on textile modelling and characterization. In this project, the main purpose is to develop a multi-scale textile modelling framework that allows accurate simulation of textile manufacturing processes such as yarn unwinding from a bobbin, weft insertion during weaving, stitching and tufting. Besides a strong numerical research focus, there is also an experimental research track focusing on advanced mechanical testing of textile materials and their connections, both on lab-scale and industrial scale (e.g. in-situ measurements on textile machines). Using techniques such as Digital Image Correlation and high speed camera’s we gain much better insights into the rate-dependent behaviour of different textile materials, ranging from yarn to fabric. These measurements will also serve as input to and validation of the numerical models. This PhD requires an experimentalist to do the mechanical characterization of textile materials and their connections at different scales. The PhD researcher will be part of a team of 4 researchers (3 PhD students and one postdoctoral researcher) who will all work on this large research project.

This project proposes a framework in which psychometric items such as responses to questionnaires or clinical symptoms are grouped together in terms of their informational content, which can be classified as synergistic or redundant.
This approach will extend and complement the emerging field of network psychometrics, providing advances and solutions that are both statistical and conceptual. The implemented tools will allow researchers in psychometrics to focus on the higher order behavior of the data, moving beyond a pairwise network representation. The goal of this project is to reanalyze datasets which have been represented as pairwise networks, and provide a reinterpretation of the results, in a
complementary way with respect to the usual interpretation in terms of latent variables and factors. The concept of synergy will furthermore be used as a warning sign of impending transitions on longitudinal data with the focus on prevention of mental health issues.

The FunGen Lab (Functional Genomics Lab) invites applications for a fully-funded computational/bio-informatics PhD position for 1 year, with the possibility of extension for a further 3 years (after positive evaluation), to study the regulatory landscape of genes involved in neurodevelopmental disorders (NDDs). The FunGen Lab is part of RARE-MED, a multidisciplinary collaboration for basic and translational research in precision medicine for rare diseases, established at Ghent University in 2019. Although recent technological improvements have led to a significant increase in diagnostic yield and identification of several novel NDD associated genes, many disease genes have yet to be discovered and, in addition, the noncoding part of the genome remains underexplored. The mission of the FunGen lab is therefore twofold: (1) to identify and characterize new candidate genes associated with NDDs and (2) to unravel regulatory mechanisms that are crucial in neurodevelopment and disease.

Avian influenza (AI) is caused by type A Influenza virus (AIV) classified into 18 hemagglutinin (HA) and 9 neuraminidase (NA) subtypes. High pathogenicity strains (HPAI) H5 and H7 produce severe systemic disease in gallinaceous poultry. High pathogenic strains have also zoonotic potential. The 2020–2021 AI epidemic with a total of 3777 reported HPAI detections and approximately 22 900 000 affected poultry birds in 31 European Countries appears to be one of the largest HPAI epidemics that has ever occurred in Europe.In Europe, biosecurity is the primary preventive control measure but weaknesses in biosecurity systems can result in AIV infection on some farms like free range housed poultry. When outbreaks with HPAI occur virus elimination is the preferred strategy for AI-free countries. This is also the case in Europe where stamping out programmes are legally enforced. Only since very recently, the Animal Health Law (EU 2016/429) gives its European member states the opportunity to include prophylactic vaccination against HPAI in their national legislation. Because influenza A viruses undergo rapid molecular changes because of genetic drift and shift, development of a vaccine platform that is flexible, allows rapid production and gives rise to a high protective immunity against influenza virus strains is needed. Most influenza vaccines are manufactured using inactivated viruses or live attenuated vaccines. Their production is rather slow, time consuming and uses eggs for growth of the influenza virus during which mutation can occur, possibly affecting vaccine efficacy. Messenger RNA (mRNA) vaccines are capable to strongly stimulate the adaptive immune system, can be rapidly designed and allow scalable manufacturing in a generic and much cheaper production process without the concern of vector immunity as is the case for vaccines based viral vectors. Due to the self-replicating ability, sa-mRNAs show a higher and longer mRNA expression as well as a stronger immunogenicity in vivo and therefore have the potential to overcome the drawbacks of the current influenza vaccines. Since only antibodies against the inserts are produced after vaccination, serological surveillance of field infection will be possible using DIVA tests that detect antibodies against other AI proteins. Based on these characteristics, sa-mRNA vaccines can contribute to a well-founded emergency and/or control measure to combat AI infections.

As a successful candidate, you will work closely with two leading research groups in the field: the Ghent Group of Nanomedicines (Prof. Stefaan De Smedt and Prof. Félix Sauvage) and the IEMN (Prof. Michael Baudoin).The primary focus of your research will be on the experimental development of acoustic tweezers for in-vivo biomedical applications. Acoustic tweezers rely on the use of ultrasonic acoustic waves (and a nonlinear effect called the acoustic radiation force) to trap, displace and organize remotely in-vivo or in-vitro microscopic objects. The team of Lille developed some specific tweezers [1,2] for in-vitro manipulation. Using original light-based techniques developed by the team of Ghent [3-5], you will also explore photonics to trap and displace microscopic objects in vitro and in-vivo. The objective will be to compare, optimize and adapt these technologies for in vivo-applications and demonstrate their outstanding possibility for non-invasive microsurgery.

Our research group currently is involved in research projects in the energy domain, including mostly smart grid applications. The focus of our AI4E team in these projects is on data analytics, as well as coordination algorithms for, e.g., demand response. A major objective of the applications we want to support is to accommodate large penetration of renewable sources (wind mills, solar panels, etc.) without requiring excessive investments in the power grid infrastructure. This involves characterizing and eventually predicting both power generation (from renewables) and consumption behavior (and its flexibility, e.g., what portion thereof can be shifted in time), using data analytics techniques, constructing generative models, applying machine learning, etc. The next step is to actively control power consumption, e.g., by developing algorithms for energy management systems (to steer power consumption and/or decide what to use local production for, e.g., push into the grid or local storage). Your role in these projects will be to devise and evaluate cutting edge algorithms, implement them, evaluate them in case studies and report on the results in a well-structured manner. Additionally, depending on the project, this may also involve the design/implementation of software prototypes for simulation and proof-of-concept demonstrations (in lab settings, but also in live field trials). You will have the opportunity to interact and collaborate with researchers and engineers from other universities, research institutes and/or companies. The research group of prof. Bert Devriendt focuses on gut immunology and oral vaccine development. In the framework of a research project on oral vaccine development funded by FWO we are looking for a motivated PhD student. Vaccination has saved millions of lives. Current vaccines are administered via injection but these do not offer protection against infections with gut pathogens. Oral vaccines hold much promise to protect against these pathogens, but their development is challenging due to the poor uptake of vaccines by the intestinal epithelium. Our group has shown that the delivery of vaccines by recombinant antibodies to aminopeptidase N on the epithelium promotes the uptake of vaccines by the gut tissues. This in turn results in robust immune responses which protect against infection with bacterial gut pathogens. The underlying mechanisms driving this aminopeptidase N-mediated immunity however remain unclear. Using gut organoids and omics technologies you will unravel the molecular and cellular pathways behind this phenomenon and pave the way for the development of efficacious oral vaccines.

The research group of Prof. Sarah Gabriël, focusses on foodborne parasitic zoonoses. Various parasites are covered, but for the present project, the fishborne parasite Anisakis is the focus. The project ANISALL is funded by the Federale Overheidsdienst (FOD) (Belgium) and is entitled: “Anisakidae: Studying the hidden allergic concerns in fish, pork and chicken meat.” Allergen presence is a significant challenge for food operators. The zoonotic fishborne nematode Anisakis simplex causes a series of clinical manifestations among which abdominal symptoms and allergic reactions. Reports are increasingly claiming the appearance of allergic symptoms after ingestion of (fresh, frozen, or cooked) fish infested with Anisakis species. The ANISALL project entails a large-scale, quantitative study on both fish meal, and imported and local animal products (fish and meat) to determine the risk of exposure to Anisakis allergens for Belgian Anisakis-sensitized consumers. Sufficient proof-of-principle has been provided in the past that demonstrates the transmissibility of Anisakid allergenic peptides from fish meal, as a feed component, to aquacultured fish and chicken meat. Many of these food products arrive in the Belgian supermarkets and pose a potential risk to sensitized individuals.

Recently, hybrid organic-inorganic perovskites (HOIPs) have received significant research attention mainly because of their use as active layer in perovskite solar cells (PSC). HOIPs can be prepared spanning the whole range of dimensionalities: 3D, 2D, 1D and 0D. This results in a class of hybrid materials with highly tunable compositions, structures and properties. After the rise of the 3D HOIPS for use in PSCs, the lower-dimensional 2D hybrids are currently receiving increased attention. These 2D HOIPs consist of an organic layer, sandwiched between inorganic layers (templates), which relates to their generally enhanced material stability compared to the 3D HOIPs and on the other hand to their much higher degree of compositional flexibility. In order to establish structure-property relationships and improve solar cell devices, especially used as flexible thin films, we need to elucidate the exact structures of these 2D HOIPs. However, crystallization of these systems shows structural diversity, depending on the crystallization methods, thin film deposition techniques, solvents, etc. used. Therefore, it is within the ambition of this project to unravel all details of the crystallization process and enable a deep understanding of the fundamental triggers of the growth mechanism acting on the formation of these 2D HOIPs.

Sign languages are the primary form of communication for many deaf or hard of hearing people. Over the last decade, UGent’s AIRO team has performed research on automatically extracting information from sign language videos by developing powerful AI -models. In the SignON-project (https://signon-project.eu), the models developed at UGent are currently being integrated into a first prototype of an app that can translate in any direction between a number of European sign languages and a number of European spoken languages. At present, the technology for sign language translation is in principle available: the main limitation for achieving good accuracy is the lack of data. Each step in the SignON project was taken in close interaction with the user community, represented by the European Union of the Deaf as well as several regional representatives (e.g., in Flanders, VGTC – Centrum voor Vlaamse Gebarentaal). In linear regression, where all variables are observed, we can represent an interaction effect simply by adding an interaction term that multiplies the two variables of interest. In this project, we exploit the two-stage nature of the structural-after-measurement (SAM) framework to easily include latent interaction and quadratic terms. While this method works well from some crops, many plant species and varieties are rather difficult to regenerate. Researchers vary the media composition and hormones to obtain a successful protocol. However, environmental factors such as temperature are also important. In recent years it has been shown that high temperature conditions can improve the efficiency of plant regeneration. We want to know how heat stress regimes increase the competence of callus to regenerate. In this project, we investigate HEAT SHOCK FACTORS (HSF) transcription factors and how they are involved in shoot regeneration from callus. The HSF, co-regulator, and the regulatory network responsible for improved regeneration under high temperature will be studied. The results of this project will provide a better insight in how temperature can be implemented to optimize regeneration.

Research in our lab is focused on uncovering the molecular mechanisms that control hematopoiesis and particularly T cell development in human in normal and malignant settings (Liang et al., Nature Immunology 2023; Roels et al., Nature Immunology 2020; Lavaert et al., Immunity 2020; Goossens et al., Haematologica 2019; Van de Walle et al., Nature Communications 2016). Some transcription factors that are important for normal blood cell differentiation are indeed also implicated in leukemic transformation when mutated or misexpressed. This is for instance the case for GATA3 for which mutations have been described in early T cell precursor-acute lymphoblastic leukemia (ETP-ALL). We are looking for a PhD student that will focus on unraveling the mechanisms through which GATA3 mutations or misexpression contribute to the emergence and maintenance of ALL. To achieve this, the successful candidate will have access to primary human cells (stem cells and thymocytes), leukemic cell lines and mouse models on which he/she can apply state-of-the-art molecular, flow cytometric and cell culture approaches. Techniques include single cell RNAseq (Liang et al., Nature Immunology 2023; Park et al., Science 2020), CITEseq (Lavaert et al., Immunity 2020) and ATACseq (Roels et al., Nature Immunology 2020), high-end flow cytometry and cell sorting, in vitro cell cultures and organoids for hematopoietic stem cell differentiation (Dolens and Taghon, Nature Methods 2017) and in vivo (xenograft) mouse models. Plants sense the presence of nutrients in the environment through their roots. Phosphate is one of the essential nutrients for plant development, but its application in agriculture depends on strict regulation (European Green Deal and the derived national/local legislation). Moreover, the resource rock phosphate is limited and the options to return to a circular phosphate usage in agriculture have to be investigated. Especially for an essential nutrient such as phosphate deficits and excess result in architectural adaptations of the plants to meet the needs, usage, and growth with the environmental supplies. Whereas the root adaptation phenotypes are known, the early priming responses resulting in this architectural adaptation are not well studied. In the PiLESS research group we will build the technology to visualize root responses to external phosphate conditions in real-time. Integrating microfluidics technology with a vertical microscope will be an exciting challenge. However, this imaging platform will allow us to determine the exact timing of the earliest occurring molecular signaling events on phosphate depletion or excess. These molecular events will then be studied by modern technologies involving transcriptomics and (phospho)proteomics in order to expose novel elements of the signaling pathway(s). Results of this project will lead to the development of a phosphate sensor, knowledge about fast nutrient-dependent signaling/priming events and potential validation in tomato. The integrative research approach will build an excellent skillset for a further scientific career as a postdoc or in industry.

Heat waves have become a common occurrence that is seriously affecting the production of seeds and fruits, and in general agricultural productivity. Even very short periods of high temperatures during sexual reproduction have already a devastating impact. Why in particular the process of meiosis and gamete development are highly sensitive to heat is an important unanswered question in plant biology. Horticell investigates the underlying molecular processes that are the cause for heat inflicted loss of fertility, and in this context, we identified several genetic factors involved. The proposed PhD project dives into the study of these genes with the aim to reveal how the reproductive system responds to heat stress and what signaling and repair pathways are being activated to mitigate the damage. By investigating one of the genes involved, we identified a new mechanism that plants, and possibly even other eukaryote organisms, use to cope with heat stress. The goal of the PhD project is to determine what molecular processes get activated to avoid or overcame cellular damage in male meiosis and microspores. The results are highly valuable to adjust crop cultivation methods and to design genome selection schemes in plant breeding programs.

Listening to a language which is not one’s own native language can be surprisingly difficult, even for advanced learners. This is especially so when the speaker has an unfamiliar regional or non-native accent. While listeners can easily deal with variation in their native language, coping with accent variation in a non-native language is more difficult. In the case of English, with its millions of native and non-native speakers, language learners need to be able to understand a wide variety of accents in English. The aim of the project is to examine to what extent English as a Foreign Language learners experience difficulties when listening to regional and non-native accented speech, which aspects especially hamper intelligibility and how we can train learners on the perception of accented speech in English. To that end, you will run listening experiments which will inform us on the perception of phonological variation by non-native listeners, and set up training sessions to enhance learners’ ability to understand accented speech. Through the project, you will gain a deeper understanding of what causes intelligibility problems and how these can be remedied through training.
