PhD position summary/title: BIOLOGICAL SCIENCES: FULLY FUNDED SWANSEA UNIVERSITY AND MOWI FEED PHD SCHOLARSHIP: FUNCTIONAL MICROBIOMES: UNRAVELLING DIET, ENVIRONMENT AND HOST-PATHOGEN INTERACTIONS (RS531)

This PhD will focus on unravelling microbiome-pathogen interactions in Atlantic salmon, and how this relationship is shaped by diet and environment. The project represents an exciting collaboration between Swansea University and Mowi Feed, where we ultimately aim to better understand how functional feeds can improve fish health and disease resistance. All dietary & pathogen experiments will be conducted by Mowi Feed, in Norway and Scotland. The student, based in Swansea, will be focused on conducting molecular, bioinformatic and community-modelling analyses to determine microbiome-pathogen-environment interactions, including 16S rRNA sequencing, metabolomics and transcriptional profiling, as well as some in vitro microbial interaction assays. The main objectives are: 

  1. Determine the impacts of functional feeds on microbiome diversity, structure and function. 
  2. Establish causal links between feed, microbiome, host immunity and pathogen resistance. 
  3. Characterise temporal microbiome-pathogen interactions in fluctuating environments.

This is because it needs a lot of correct identification, dexterity, flexibility, and manoeuvring capabilities of the manipulators. In most cases, it ends-up for manual and tedious processes with limited or no robotics support to human operators. However, this results in increased cost of product repair, end of life decommissioning, and disassembly for replacing parts. This project will focus on understanding the technologies and methods required for flexible and adaptable autonomous assembly and disassembly processes using robotic manipulators associated with humanoid hands and vision system for human-like performance for uncertain shapes, sizes, conditions, and fiddly shaped objects.

The aim is to develop limited combustibility insulating panels that have the potential to drive a market shift away from traditional insulation types. Furthermore, the plan is to use waste industrial by-products as raw materials and to deliver products which are fully recyclable at the end of panel life. As such, the new insulation materials will reduce embedded carbon compared to fossil-fuel based organic insulation materials, enhance steel panel system sustainability and ensure that there is no requirement for panel landfilling following building deconstruction.

Though regular exercise is endorsed as a key component in a management plan for people living with diabetes, it continues to represent a major clinical concern due to its ability to disrupt normal blood glucose concentrations. In people without diabetes, blood glucose concentrations are tightly regulated by an array of feedback mechanisms. Unfortunately, such mechanisms are impaired or abolished in people with type 1 diabetes and consequently, rely on medical therapy to manage blood glucose.

A growing number of people with type 1 diabetes uses advanced hybrid closed loop systems or ‘artificial pancreas’ system. These systems consist of an externally worn insulin pump that communicates with an implantable glucose sensor located under skin, and infuses insulin directly into the body. These systems are becoming adopted by NHS and other global healthcare systems and whilst there is strong evidence of improved glucose management in the daily lives of those employing such systems there is limited evidence demonstrating how best to utilise such systems during metabolically challenging situations like physical exercise

Video instance segmentation aims at simultaneous detection, segmentation and tracking of object instances in videos. Given a test video, the task requires not only the masks of all instances of a predefined category set to be labelled but also the instance identities across frames to be associated. Existing methods follow a detection and association paradigm, which essentially performs spatial priors’ estimation and a temporal stitching afterwards. This may hinder VIS in the occlusion and long-term videos. High-resolution (HR) features appear to be helpful to identify small and or occluded objects in static images. Thus, it is interesting to explore this valuable information that may benefit VIS. At the same time, HR feature fusion at temporal level to facilitate the long-term VIS remains open challenge. This project is motivated to design a latent space where HR features of instances can be properly fused at their temporal evolution. The research results will be also applied to related video-based tasks such as optical flow estimation, 3D reconstruction and 3D object detection.

The STFC list of science challenges for the particle physics and astrophysics community highlights the need to find viable extensions of the Standard Model, to explain dark matter, dark energy, matter/antimatter asymmetry, origin of the electroweak scale. Strongly coupled Sp(2N) gauge theories provide a compelling environment to address these challenges.

The Swansea University and The University of The Edinburgh Lattice Field Theory groups are uniquely positioned to perform precision calculations characterising Sp(2N) theories, having led pioneering numerical studies. As part of an established collaboration including researchers in Korea, Taiwan and other partner Institutions, we developed new cutting-edge (open source) software working on GPU- and CPU-based supercomputing architectures, opening unprecedented opportunities for worldwide leadership in this computationally intensive research subfield.

The student will join this world leading research programme, performing numerical studies of new strongly coupled field theories taking advantage of supercomputing resources at facilities based in Swansea, in the United Kingdom, and overseas. The student will perform the first extended, high precision numerical study of such models, computing their spectroscopy and phase structure, and benchmarking phenomenological applications at the crossover between particle physics and astrophysics.

High-Performance Computing is entering a revolutionary phase characterised by Exascale capabilities, with step-changes in technology enabling frontier numerically intensive processes to answer outstanding foundational questions. To benefit from this revolution in full, it is of utmost importance to influence the related development with a highly ambitious scientific programme underpinned by robust Exascale-ready software. As part of this strategic ambition, we propose to fund a studentship for a joint project between Swansea University and The University of Edinburgh, focused on software development, algorithms, and benchmarking for mathematics and theoretical physics research.

The scientific goals will be the development and application of Exascale Monte Carlo and generative AI methods (such as normalizing flows and the Quantum Field Theoretical Learning machine, pioneered respectively at Edinburgh and Swansea), designed and optimised for next-generation supercomputers, to strongly interacting composite Higgs and dark matter models. This project represents a new approach to map dynamical interactions in networks of human cardiac cells. Network dyssynchronisation is a fundamental event in the catastrophic breakdown of heart rhythm but we do not know the causative events that lead to the failure of cell-to-cell interactions. Moving beyond vague observational descriptions of network behaviours this project will implement a new system to precisely quantify time-resolved information on cell-to-cell interactions. Our approach involves the development of an innovative methodological framework that employs machine learning (ML) to define the intricate nature of intercellular interactions in such networks. We will utilise large datasets and videos acquired from human cellular networks under a range of experimental conditions designed to stabilise or destabilise functional coupling between cells in the networks. The project will use our expertise in developing tailored algorithms for information extraction, pattern recognition and uncertainty estimation concerning the available clinical data. ML algorithms will enable new predictions and signal extrapolation from image datasets of cellular network behaviour. This new framework will add new knowledge on the spatial and temporal nature of intercellular dyssynchronisation and yield unprecedented insights into cardiomyocyte network dynamics. The outputs of this work will lead to an improved understanding of the early events underpinning the functional decline of heart muscle and will ultimately inform better diagnosis and therapeutic interventions in heart disease.

While various strategies (e.g., shading, nest relocation, hatcheries) have been proposed to lower nest temperatures, they often come with high costs, are invasive or are not possible to implement across a large scale (e.g., Esteban et al. 2018 https://doi.org/10.1038/s41598-018-35821-6); irrigation has been suggested as a minimally-invasive and cost-effective population-wide conservation tool. The problem of finding how quantum mechanics and general relativity (gravity), the two pillars of modern physics, can be unified to yield a quantum theory of gravity, has been an open problem in theoretical physics for more than seven decades. This project will employ recent breakthroughs in the resolution of Stephen Hawking’s information puzzle for Black Holes (BH), enabling us to make tangible progress in understanding very specific features of quantum gravity. Specifically, we will explore and construct so-called semiclassical replica wormhole geometries, with specific emphasis on their real time behaviour, that are central to the resolution of the  BH information puzzle, and  how these encode aspects of the true microscopic quantum theory of gravity. The project will employ techniques from quantum field theory (QFT), quantum information theory and from the dictionary of “holography” that relates QFTs to quantum gravity, all of which provide powerful analytical mathematical methods to attack the questions of interest. The analytical approaches will be augmented with numerical methods including, if necessary, direct numerical simulation of certain quantum statistical models (famously known as the SYK models). The project is of an interdisciplinary nature, bringing together the physics of gravity with information theory.

The study of integrable systems is a critical area in the intersection of mathematical and theoretical physics and string theory. The group at Swansea led by Hollowood and Thompson have been pivotal in the recent discoveries of a landscape of integrable models known as Integrable Deformations. Very recently a new outlook on this topic has been provided by six-dimensional holomorphic Chern Simons theory which has been conjectured to provide an origin for all such integrable deformations. This project aims to:

  1. Construct a wider range of integrable models from holomorphic Chern Simons theory including ones with application to holography and string theory;
  2. Provide a quantum perspective on integrable deformations by applying techniques of localisation and resurgent analysis to holomorphic Chern Simons theory.

Gauge theories are the fundamental framework behind theoretical particle physics. In recent years it became evident that two seemingly different gauge theories describe the same physics. This phenomenon is called ‘duality’. The simplest known duality is between Electric and Magnetic field, known also as electric-magnetic duality in Maxwell theory. Dualities are characterised by the property that when one description is ‘hard’ the other is ‘easy’ and vice versa. Thus, often hard calculations in a given theory become easy using a different description. Most of the effort to construct and use dualities is within theories known as ‘supersymmetric’, toy models of the real world. The aim of this project is to extend the dualities towards realistic models of nature which do not admit supersymmetry. The focus is on three kinds of dualities, S-duality, Seiberg duality and holography. In all dualities we will use both field theory tools and string theory. This is an exciting opportunity for a PhD student to learn and contribute to a field in the forefront of theoretical particle physics.

The focus of the project will be to leverage innovative machine learning (ML) techniques adept at handling sparse information. The impact of data pre-processing techniques will be assessed with the aim of improving the accuracy of predictions. Databases of known materials will be used for validation.

The key objective is to develop a predictive model for cradle to grave environmental impacts of third generation PV which can adjust for different manufacturing location, policy decisions, economic situations etc. This is an ambitious target, and the objective will be split up into separate device components (eg substrate / electrode / active material) and lifecycle stages to enable the student to succeed in their studies even if they are only able to achieve a portion of the model.

This research aims to pioneer adaptable methodologies, providing actionable insights for sustainable PV manufacturing. By creatively leveraging available data and embracing adaptive approaches, the project aims to contribute to sustainable practices within developing manufacturing industries.

PhD position summary/title: MATHEMATICS: FULLY FUNDED UKRI AND SWANSEA BAY UNIVERSITY HEALTH BOARD PHD SCHOLARSHIP: ​​​MATHEMATICAL MODELLING THE ROLE OF CIRCULATING TUMOUR DNA (RS466)

Tumours are complex heterogeneous ecosystems, with a constantly evolving genetic composition. Exposure to a chemotherapy drug may eliminate sensitive subclones and select for resistant subclones, thus reshaping the composition of the tumour. Liquid biopsies, based on circulating tumour DNA (ctDNA) shed from the primary tumour and metastatic sites, are a potential non-invasive means of tracking tumour heterogeneity and therapy response.   

In this project, we aim to develop a clinically relevant, data-driven, novel multiscale mathematical framework to study ctDNA dynamics, centred around a stochastic discrete description of mutational profiles within a tumour evolving in space and time. The rigorous mathematical description will be shaped by the integration of mathematical, biological, and clinical expertise and will allow us to link the spatiotemporal evolution of the tumour response under treatment (unknown in a clinical scenario), with the resulting ctDNA dynamics in the bloodstream (easily monitored in patients).

To formulate this mathematically, suppose that to each integer number a letter from the finite alphabet is assigned and a simple random walk runs on the integers. At each time t it registers the letter it observes at its current position. This produces a new random sequence of letters. Now the question is: Can the original message be reconstructed with probability one from this newly created random sequence? In general, it cannot, but under appropriate restrictions, it can. Lindenstrauss (1999) showed that there are messages which cannot be reconstructed. However, it is known that almost surely a “typical” message, drawn at random according to a given distribution, can be reconstructed (possibly up to shift and/or reflection).

Among various NDT approaches, Ultrasound Testing (UT) and X-ray Computed Tomography (XCT) are the main focus of this project.

Both UT and XCT techniques can produce large 3D datasets that can be challenging to interrogate for human experts to fully analyse. Small defects or anomalies may be missed when manually examining through the acquired volumetric data. Artificial intelligence (AI) has emerged as a promising solution to automate and enhance defect detection in these complex structural data. The aim of this study is to improve diagnostic accuracy through development an AI system that can perform rapid processing of large 3D data volumes, and identify defects that are difficult to discern with the naked eye and provide a second opinion with a level of certainty to assist human experts.

Due to thermal gradients associated with heating and cooling, these load/thermal cycles are complex in nature and the cycle frequency is typically lower than that of a normal thermo-mechanical fatigue (TMF) cycle resulting in deformation dominated by creep mechanisms. The aim of this project is to develop a model for the deformation and damage that occurs during these complex cycles. A constitutive model which accounts for the effects of stress and temperature changes on material hardening and damage will be implemented within finite element (FE) software allowing predictions of component behaviour to be made.

However, currently, measuring CL involves bulky, expensive techniques such as functional magnetic resonance imaging and magnetoencephalography, limiting their practicality. Recent progress in wearable design helps non-invasively measure CL and stress by synchronously analysing physiological indicators such as Pupillometry, heart-rate variability, and skin conductivity. Regardless, previous work involved wearing eye trackers and heart monitors, which may not be suitable for real-time inspection setups. To build these SLU algorithms, the project will involve collecting data with pairs of human participants in a Virtual Reality environment. The models built will aim to give the most accurate user intention word-by-word, but also a continuous measure of confidence corresponding to human reaction times. The models will be tested both in the simulation environment and real-world equivalent robots.

The successful candidate will join the new Intelligent Robotics group in the Computer Science Department in the Computational Foundry in the Faculty of Science and Engineering at Swansea University, in addition to interfacing with the established Human-Computer Interaction (HCI) FIT lab. Applicants are invited for a fully funded 3-year PhD studentship to explore the complex flow behaviour of glacial sediments. You will join a multidisciplinary team on a project that is a collaboration between the Glaciology and Complex Fluids Research Groups at Swansea University.  

Glacial sediments have widely varying flow (rheological) properties that influence the dynamics of the overlying glacier. With ongoing, alarming changes to the Greenland and Antarctic ice sheets, there is an urgent need to develop accurate glacial sediment models that can help predict future ice loss and sea-level change. 

In this multidisciplinary project you will develop new laboratory experiments to make accurate measurements of fluid flow and deformation in the sediment bed, and how these are influenced by fluid pressure and flow rates, and the properties of the glacial sediment (granular size/shape distributions). These parameter studies will inform development of new theoretical models for glacier-sediment interactions and how these influence present and future ice sheet behaviour.

Cells are living systems highly sensible to changes to the local environment, meaning that a change of temperature, pH or other properties can result in the cell changing its morphology and overall behaviour. In this project, the successful candidate will employ such cell behaviour to design, fabricate and test microfluidic fibres containing cells; such structures will act as “living sensor”, providing a physical response to a variety of external stimuli such as drug administration, electric signal, mechanical stimuli, and temperature gradients. The impact of this project stems in anticipated applications in diagnostic healthcare and drug development. 

The candidate will design fibres having controlled cells spacing, by using the principle of viscoelasticity-induced ordering in straight microchannels. The advantage over traditional methodologies is that cells will be aligned along a single line in the fibre, meaning that the external stimuli will be uniformly felt along the cell population line, resulting in the first-of-its-kind living tuneable sensor with cell-specific response. Unit sensors will be robustly characterised. Data will train a machine learning model to optimise sensor configurations (for multiple unit sensors) for a given application. The project will bring together Soft Matter, Biomedical Engineering and Data Science to generate a versatile tool with great potential across several fields. Experimental activities will mainly be carried out at the Rheological Microfluidic lab led by Dr Francesco Del Giudice.

Microorganisms are pivotal to most biological processes, including biogeochemical cycles, human health, food production and wastewater treatment, in so-called microbiomes. Due to the vast number of distinct microbial strains in each microbiome elucidating the role of microbial interactions in shaping microbiome function using traditional low-through put techniques is deemed an insurmountable task. The aim of this PhD project is to combine cutting-edge laboratory and computational technologies to address this challenge.  

The PhD candidate will use 1) high throughput lab automation to isolate and co-cultivate microorganisms. Using 2) artificial intelligence-based image analysis, they will identify the individual modes of microbial interactions. This data will form the basis of a 3) machine learning model that considers microbial characteristics, interaction intricacies, and specific features. The goal is to predict and verify interactions of three or more microbes, enhancing model accuracy and iteratively reconstructing complex microbiomes

This project focuses on the movements of large soaring birds and will combine high-frequency data on the movements of Andean condors (Vultur gryphus) with large-scale data on species distributions to understand what drives movement patterns across scales. The ability to track animal movement with sub-second resolution has led to an explosion of research into how individuals move and interact. However, fine-scale data have rarely been used to provide insight into macroecological processes, including where species occur now and how this might shift with global change. Soaring birds are an ideal group with which to merge these perspectives, because the ability to fly, and the energy it requires, are tightly coupled to the physical environment. The availability of rising air and the wind conditions should therefore affect movement decisions at fine-scales, competitive interactions and ultimately, species distributions. Results from this work are expected to provide insight into how the movements of soaring birds will be affected by global change.

One of the major knowledge gaps in the study of complex aerospace systems is the frictional interface of jointed components. In the current state-of-the-art, only the nonlinear friction is considered. For the underlying physics, frictional energy dissipates energy via deformations (using current methods), heat (not considered and is the focus of this project), and sound (considered ignorable for most sliding situations). This project will focus on the understanding of the heat-based energy dissipation and the environmental effects on these frictional joints.

Swansea University is a member of the International Committee on Joint Mechanics. This is a multi-disciplinary committee focused on understanding and predicting jointed interfaces in assembled structures. The ICJM is a collection of academics, industrial researchers, and governmental bodies from across the world.
