PhD position summary/title: PhD Position: Quality Control for Machine Learning Using Bayesian Networks and AutoML at Donders Centre for Cognition
In this PhD position you will be part of the ELSA lab on Legal, Regulatory and Policy Aspects of Clinical Decision Support Systems. This interdisciplinary lab studies the technological, ethical and legal requirements necessary for the development and use of clinical decision support systems (CDSSs), so that their use in the clinic can be subject to rigorous quality control and certification. In this position, you will work on exploring synergies between Bayesian networks and AutoML (automated machine learning) to make better data science. On the one hand, you will work on learning Bayesian networks supported by AutoML. This will allow for the development of reproducible, data-driven Bayesian-network pipelines, which should also allow for user interaction (e.g. domain knowledge). On the other hand, you will work towards making AutoML systems more interpretable by developing Bayesian network explanations, which will allow users to get insights into the pipelines evaluated by an AutoML system. This position is linked to CDSSs as the healthcare domain is envisioned as the main application area where the novel methods will be demonstrated.

The Donders Centre for Cognition is seeking a talented PhD candidate to work on a new research line into moral decision-making. The project aims to develop a Bayesian computational model of moral decision-making to test various hypotheses about the interactions between morality and other factors in social decision-making using behavioural and neuroimaging techniques. You will be part of the Systems Approach to Maladaptive Behaviour and Antisociality (SAMBA) group headed by Inti Brazil and the Cognitive Neuroecology Lab headed by Rogier Mars. The project is funded by the NWO grant ‘Morality as a hyperparameter in decision making: A new approach to studying an age-old problem’. The project will benefit from ongoing collaborations with the University of Oxford (Rogier Mars), the University of Cambridge (Francesco Poli), the Dutch Institute for Forensic Psychiatry and Psychology (Maaike Kempes), and the University of Copenhagen (James Blair).

As a PhD candidate you will conduct fundamental research on the overlap of cosmology and quantum gravity, using techniques from quantum field theory and quantum gravity. The project will be supervised by Dr Frank Saueressig (Radboud University) and Prof. Marieke Postma (Nikhef).
This PhD position is part of the Emergence at all Scales (EAAS) consortium, which is the flag-bearer of the Dutch Institute for Emergent Phenomena. EAAS is an interdisciplinary and collaborative endeavour by nine universities (eight Dutch, one Ukrainian) and Statistics Netherlands (CBS), aimed at understanding emergent phenomena across scales, combining multiple fields including physics, mathematics, astronomy, history and philosophy of science, and social science. Its approach to societal engagement throughout the project’s 5-year lifetime will be equally interdisciplinary, with a wide variety of activities ranging from art/science programmes, large-scale science festivals, citizen science and educational initiatives at various levels.

You will lead the development and integration of neural network decoding strategies for Multi-Compartment Relaxometry (MCR) and Myelin Water Imaging (MWI) as a new tool for assessing brain tissue microstructure. The work will focus on enhancing computational efficiency, improving biomarker extraction, and expanding the biophysical models to merge myelin water imaging and quantitative susceptibility mapping (QSM) and include vascular tissue factors.

PhD position summary/title: PhD Position: Cognitive Neuroscience of Motivation
The Motivation, Effort and Decision-Making (MED) lab (PI: Eliana Vassena) is looking for a PhD candidate to investigate the neural and computational mechanisms of motivation and effortful persistence. You will focus on a key part of the COPE research programme: a pharmacological fMRI study, aimed at dissociating the contribution of different neurotransmitter systems to effortful persistence. As a PhD candidate, you will work in a highly interdisciplinary environment alongside cognitive and clinical neuroscientists, computational modelling experts and clinical psychologists.
Within this project, you will conduct behavioural and neuroimaging studies, including pharmacological manipulations. You will collect and analyse behavioural, physiological and fMRI data. Computational modelling of neural and behavioural data will be a key focus. These activities will be carried out in close collaboration with the COPE team and the Motivation, Effort and Decision-Making lab. You will actively participate in lab meetings, centre meetings and activities of the Computational NeuroPsychiatry platform (CNP). As part of your PhD position, you will have a 10% teaching load and the opportunity to make a start working on your teaching portfolio for the University Teaching Qualification (UTQ).

The first position, supervised by Erik Poll and Harald Vranken, explores the combination of security testing, such as fuzzing or other techniques for static (SAST) and dynamic (DAST) analysis, with model inference using Sicco Verwer’s FlexFringe tool. This tool maps execution traces to automata that model software behaviour, which can then be used to analyse security flaws.
The second position, supervised by Mairieli Wessel and Frits Vaandrager, focuses on explaining the root cause of already identified bugs and why a suggested fix works, tailoring explanations to the varying contexts and needs of software engineers. You will research and apply explainable AI techniques, engaging with software engineers via case studies, interviews and other empirical methods to better understand their perspectives, and refine and evaluate the quality of the explanations.

PhD position summary/title: PhD Position: EVOLF Towards an AI Model of Cell-free Gene Expression in Synthetic Cells
Future synthetic cells will require an optimised gene expression system, capable of reliable, well-controlled expression of hundreds of genes on a synthetic genome. However, we cannot predict how much and how fast proteins are produced in vitro, as we need to learn the so-called cis-regulatory code: the relationship between DNA sequence and protein levels.
The ambition of this project is to train an AI model that predicts the cis-regulatory code for synthetic genomes (i.e. for cell-free gene expression systems) and correlates the experimental conditions within the synthetic cell (crowding, concentration of nutrients, size of liposome, etc.) with gene expression levels across a synthetic genome.
