PhD position summary/title: PhD student in Sediment aDNA
The Department of Geological Sciences invites applications for a PhD position based at the Centre for Palaeogenetics at Stockholm University. The project’s aim is to use ancient DNA from lake sediments to study the origin of the first humans who colonized northern Scandinavia. The project will also investigate how the flora and fauna developed over time in order to further understand the environment of the first colonizers and their possibilities to remain and thrive. The PhD project is part of a wider research program funded by the Swedish Research Council called “Pioneers of northern Scandinavia”, where the interaction between early humans, animals and plant communities will be examined.

PhD position summary/title: Phd student in Bioinformatics
The goal of the project is to develop and apply methods for inference of accurate and predictive gene regulatory networks (GRNs). The Sonnhammer group has extensive experience in GRN inference and has developed several algorithms to improve the reliability of the GRNs inferred from perturbations. The toolkit includes the GeneSpider package for GRN and data generation, which is used for GRN inference benchmarking with controlled network and data properties. The NestBoot GRN inference algorithm was devised to control the false discovery rate of network links. The project aims to develop new methods and improve existing methods to make them more reliable and scalable. They will be applied to perturbation data from public sources such as ENCODE as well as in-house data. The inferred GRNs will be analyzed for predictiveness and how well they reproduce known links. The project involves programming, data analysis, benchmarking, and application of the developed methods to experimental data generated by the group.

PhD position summary/title: PhD student in Bioinformatics (A)
The goal of the project is to develop computational algorithms and methods that use high-throughput biological data to build comprehensive networks of how genes and their products interact with each other. We use systems biology approaches to build the FunCoup database of global association networks of functional coupling (http://FunCoup.sbc.su.se/). Networks can be used for statistical enrichment analysis of interactions between a query gene list and known pathways, which is much more sensitive than traditional gene overlap analysis. The project therefore also includes development and application of network-based pathway analysis methods.

PhD position summary/title: PhD student in English literature
The purpose of the CuEEd-LL research school (funded by the Swedish Research Council) is to strengthen teacher education by studying and developing culturally empowering education through language and literature. Teachers must be competent in using language and literature to develop communicative practices and create inclusive environments in heterogeneous educational contexts. CuEEd-LL’s research themes are informed by the fields of Southern Multilingualism and Diversities, Culturally Responsive Pedagogy, and Decoloniality. These fields view language and literature as critical for shaping and articulating cultures and (inter)cultural understanding. With these fields as a point of departure, CuEEd-LL research aims at illuminating how language- and literature-based pedagogical interventions can culturally empower pupils and help them understand and confidently participate in complex and diverse cultural contexts. Focussing on the different school levels and subjects, the PhD candidates will investigate how language and literature are used in meaning-making, communication, and identity work. CuEEd-LL aims to support equitable, high-quality education and participation in a globalised and digitised world.
