The project is focused on the viruses infecting bacteria (bacteiophages): they are the drivers of microbial ecology, gene transfer and microbial evolution, and also an ideal in-vivo model system to study the interplay between a virus and its host. We aim to explore the virus development upon infection as a dynamic and stochastic process exhibiting decisions. We are also actively studying the role of phages at the population scale and ecology scale and as pattern formation, to the macroscopic scale of epidemics as it spread in a 2 or 3-dimensional geometry. We have a strong connection between experimental and theoretical research: We develop mathematical and computational models to mimic, suggest and perform experiments on these fascinating systems.

The PhD project is part of a larger Novo Nordisk Fonden research project called BioComFert: Biocompatible nanofertilizers for targeted delivery and programmed release of essential mineral ions in crops, led by Professor Søren Husted at PLEN, UCPH and involving several research groups at UCPH and DTU (DK) and at McGill University (Canada). The overall aim of BioComFert is to develop novel nanomaterials for targeted delivery of nutrients via micro- and nanoporous leaf cuticles to the specific plant tissue and organelles where they are needed. This project aims at solving one of the most urgent riddles in particle astrophysics: how neutrinos affect the physics of the death of massive stars as core-collapse supernova explosions and the merger of two neutron stars or a neutron star and a black hole. Neutrinos are feebly interacting particles copiously produced in these dense sources. Neutrinos exist in three different kinds, or flavors, and have the fascinating property of changing their flavor while propagating (flavor conversion). Because of the high density of neutrinos in the core of supernovae or compact binary mergers, flavor conversion becomes a non-linear phenomenon, whose understanding is quite preliminary. Numerical simulations buttressed by analytic diagnostic methods will be employed to radically advance our understanding within a multi-messenger framework. This project will have implications on fundamental physics, the origin of the heavy elements, as well as our comprehension of the behavior of matter at extreme densities and the physics of neutrino-dense sources.

Externalism is the mainstream position in natural language semantics, but large language models and related technologies are commonly analyzed using internalist techniques.This PhD will aim to extend current XAI taxonomies to include externalist approaches, discuss how they relate to functionalist accounts, and – through a combination of theoretical and empirical analysis – investigate the pros and cons of externalist accounts. PhD position summary/title: Three PhD fellowships in Chemical Biology at the Department of Drug Design and Pharmacology
PhD project 1: Development of peptide-based probes to modulated biomolecular condensates at PSD
In this project, the fellow will examine all PPIs of the PSD and delineate their peptide binding epitopes. The identified binding epitopes will be further optimized and (peptide therapeutic maturation) evaluated in in vitro biochemical and LLPS assays. Multiple rounds of affinity maturation will yield peptides either disrupting or stabilizing the relevant PPIs and restoring a physiological PSD. Ultimately, this will provide a better understanding how to restore the healthy state of PSD using peptide modulators.
PhD project 2: Elucidating aberrant biomolecular condensates in the PSD
The five key proteins present in the PSD (PSD-95, SynGAP, Homer, Shank and GKAP) are important for normal brain function, and dysfunction of these proteins has vast implications for a wide range of brain diseases. In this project the fellow will first explore the correlation between brain disorders and biomolecular condensates by introducing specific disease-relevant patient mutations into the proteins of interest and observe the effects on LLPS. Additionally, the resulting impact of disease mutations on LLPS-PSD will guide efforts towards developing compounds to tackle neurological disorders.
PhD project 3: Development of CNS-permeant peptide antivirals
The first part of the project involves developing peptides inhibiting infectivity by disrupting the spike protein receptor binding domain interactions with the human angiotensin-converting enzyme 2 receptor, the binding target of the viral spike protein. The second involves developing peptides inhibiting virulence by targeting interactions of the viral envelope protein with host proteins containing PDZ domains.

We are seeking an ambitious, highly motivated, and technically skilled candidate preferably with experience in cell and molecular biology. The goal of the project is to decipher the cellular and molecular responses following tissue damage and during tissue regeneration in the intestinal epithelium using mouse models and patient samples. The intestinal epithelium has an amazing capacity to regenerate itself following damage via processes that involve pronounced changes in the cellular identity (see e.g. Larsen and Jensen, 2019, Curr Opin Genet Dev). We have demonstrated that this process depends on changes in the environment leading to integrin-based activation of mechanosensory pathway driven dedifferentiation processes vital for tissue regeneration (see Yui et al., 2018, Cell Stem Cell; Schweiger et al., 2022, Gastroenterology). Yet, how these changes impact cellular memory and what are the long-term consequences on cell fate decisions remain largely unknown. In this project, we will take advantage of established and optimised tools including single cell omics, lineage tracing and organoid technologies to address whether and how injury and the associated dedifferentiation influence cell behavior long-term.

The goal of the project is to develop a platform for photonic quantum information processing based on nano-opto-electro-mechanical systems (NOEMS) [1]. NBI has developed state-of-the-art deterministic single-photon sources [2] using semiconductor quantum dots integrated in photonic nanostructures. To fully harness the potential of integrated photonic quantum technologies, it is necessary to scale it up, i.e. to perform operations on many photonic quantum bits (or ‘qubits’) simultaneously to generate and manipulate entangled photons. The overarching goal is to demonstrate the seamless integration of single-photon sources with the quantum gates required for building truly scalable quantum photonic micro-processors. In this project we will pursue a novel approach to control light-matter interaction and quantum gates based exclusively on electro- and opto-mechanical interactions. PhD position summary/title: PhD Scholarship in Early Christian and Ancient Mediterranean Studies
MIMA will establish a research group comprised of ancient historians, archaeologists, and digital humanities experts at the University of Copenhagen to answer the questions: what did prisons look like and what was it like to experience incarceration in the ancient Mediterranean world? MIMA’s objective, then, is to study the materiality and archaeology of carceral practices and carceral geographies in the Mediterranean world from the 6th century BCE to the 6th century CE. The project will survey ancient prisons and sites of incarceration, producing high-resolution 3D models of each site through use of drones, ground and aerial imagery, laser scanning, and photogrammetry. With such survey and 3D models, MIMA will then study the different types and patterns of public prisons and other sites of incarceration. With a careful study of the archaeological remains of prisons and places, the project will then synthesize the results with a database of several hundred other material objects related to incarceration (paintings, statues, inscriptions, graffiti, etc.). MIMA will apply the material history of incarceration to our broader understanding of the human past. PhD position summary/title: PhD fellowships in the operation of spin qubit processors
The first project, sponsored via a European Quantera network, focuses on the operation of few-qubit arrays and leverages sophisticated control and readout techniques that harness recent advances in low-latency signal generation and associated algorithmic data acquisition. Experiments on spin-qubit operation, multi-qubit dynamics, quantum algorithms and machine-learning techniques will be performed at the Center for Quantum Devices (located at the Niels Bohr Institute, University of Copenhagen) in close collaboration with expert partners in the field of machine-learning, spin-qubit theory, and control engineering.
The second project is sponsored through the EU Quantum Flagship and develops arrays of spin qubits implemented in silicon-germanium heterostructures. The experimental tasks include qubit fabrication and operation, developing control protocols, and exploring the integration of superconducting resonators as coherent long-distance links.

This PhD project will be anchored in the PREPARE CHILD study, an RCT assessing the effect of pre-conceptional weight loss on offspring health, growth and development. The study will include 240 couples planning pregnancy within one year of inclusion, with the last visit when the offspring are 18 months old. The majority of couples are expected to be Danish speaking and therefore the candidate is expected to be fluent in Danish written as well as spoken.

PhD position summary/title: PhD Fellowship in Role of extracellular histone modification in modulating inflammation and disease at the Department of Biomedical Sciences
Histone proteins are critical for the packaging of nuclear DNA, chromatin assembly and the regulation of gene expression. Post-translational modification of histones is critical in controlling their function in cells, as it regulates the accessibility of DNA to various proteins. However, injury to cells and the release of extracellular traps by immune cells results in the presence of histones in the extracellular environment. This can be beneficial, as histones kill bacteria and limit the spread of infection. However, this toxicity is not specific to pathogens and histones also damage host tissue, which can lead to organ failure and death. Although post-translational modification of histones is critical to their function, how this influences their reactivity outside cells is poorly characterised. This is significant because modification of histones is prevalent in the extracellular environment in vivo, particularly at inflammatory sites. In this project, we will examine post-translational modifications found on histones present in extracellular traps and use molecular biology combined with cellular proteomics to examine how these modifications influence the reactivity of histones with human immune and vascular cell types. This will provide valuable new insight into the inflammatory pathways activated by histones, which could underpin the development of new therapies targeting these proteins in a range of diseases, including atherosclerosis.
