PhD position summary/title: PhD Position in Computer Science/Cheminformatics
Declarative approaches to solve design and optimization problems are well established in computer science: one does not aim at specifying how a solution is implemented, but one rather specifies what an overall goal should be and the solution is then automatically computed. Such approaches have a large potential for computational chemistry, and in particular for the design of multienzyme cascades: conceptually enzymes define formal graph transformation rules, which can be used to computationally expand chemical spaces. The declarative approaches can subsequently be used to identify efficient reaction cascades (i.e. sequences of graph transformation rules). Such multi-enzymatic cascade reactions, i.e. the combination of several enzymatic transformations in one pot, have in chemistry proven to possess considerable advantages compared to classical synthesis. For instance, it is possible to reduce costs, to allow for overall reactions that would otherwise not be possible, and to reduce the concentration of harmful or unstable compounds.

PhD position summary/title: PhD Opportunity: Developing Innovative Algorithms for Joint Analysis of Single-Cell & Spatial Transcriptomics
The role of cells in the tissue is largely defined by their differential gene expression, which unfolds both in space and in time. The methods recording this structural information, known as Spatial Transcriptomics (ST), suffer from low transcriptomic resolution, and they are prohibitively expensive to perform at scale. Conversely, single-cell RNA sequencing (scRNA-seq) is a mature, cost-effective technology that captures more RNA transcripts and identifies individual cells adequately. With this transformative project, we seek to bridge the gap between ST and scRNA-seq utilizing novel and innovative algorithms based on a complex interplay of deep neural networks by actually identifying the spatial relationship of the sequenced cells based on a ST map. Subsequently, we will derive statistical tests which can decipher location specific regulatory mechanisms, unravelling how tissues form and change over time and space.

Freshwater lakes throughout the world are in poor condition, mainly due to decades of heavy nutrient pollution. The main cause of poor water quality is excess phosphorous (P), an essential nutrient for all living organisms, and it causes excessive phytoplankton growth, leading to poor water quality and loss of biodiversity in our lakes. In many lakes, artificial oxygenation is used to increase the sediment’s P binding capacity, but knowledge on the long-term effectiveness and sustainability of such measures is often limited. In other lakes, a skewed fish balance or wind-driven re-suspension of sediments might keep lakes in a turbid state.

LABDA (Learning Network for Advanced Behavioural Data Analysis) is an EU-funded MSCA Doctoral Network, that brings together leading researchers in advanced movement behaviour data analysis at the intersection of data science, method development, epidemiology, public health, and wearable technology to train a new generation of creative and innovative public health researchers via training-through-research. The main aims of LABDA are to establish novel methods for advanced 24/7 movement behaviour data analysis of sensor-based data, examine the added value of advanced behavioural data analysis and multi-modal data for predicting health risk and facilitate the use and interpretability of the advanced methods for application in science, policy and society. Via training-through-research projects, 13 doctoral fellows will contribute to reaching these aims. Together, they will develop a joint taxonomy to enable interoperability and data harmonisation. Results will be combined in an open-source LABDA toolbox of advanced analysis methods, including a decision tree to guide researchers and other users to the optimal method for their (research) question. The open-source toolbox of advanced analysis methods will lead to optimised, tailored public health recommendations and improved personal wearable feedback concerning 24/7 movement behaviour.
