PhD position summary/title: PhD Student in Brain Tumor Research

The Department of Immunology, Genetics and Pathology at Uppsala University has a broad research profile with strong research groups focused on cancer, autoimmune and genetic diseases. A fundamental idea at the department is to stimulate translational research and thereby closer interactions between medical research and health care. Research is presently conducted in the following areas: medical and clinical genetics, clinical immunology, pathology, neuro biology, neuro-oncology, vascular biology, radiation science and molecular tools. Department activities are also integrated with the units for Oncology, Clinical Genetics, Clinical Immunology, Clinical Pathology, and Hospital Physics at Akademiska sjukhuset, Uppsala. The department has teaching assignments in several education programmes, including Master Programmes, at the Faculty of Medicine, and at the Disciplinary Domain of Science and Technology. The department has a yearly turnover of around SEK 500 million, out of which more than half is made up of external funding. The objectives of this subproject are to use machine learning to develop fast and accurate classification and regression models for prediction of macrocycle’s cell permeability, and to use and improve state-of-the-art machine learning technologies for identification of the most important descriptors of the developed models. The successful candidate will receive training in the determination of cell permeability across Caco-2 cell monolayers, in characterizing lipophilicity, polarity and chameleonicity, in the use of principal component analysis (PCA) and other machine learning methods to select 2D and 3D descriptors for model building, in building theoretical models for cell permeability using various machine learning methods, in the use of data analysis approaches such as PLS, PCA, and clustering to provide insight into the effective set of descriptors governing the output from models, and in determining to what extent selected macrocycles behave as molecular chameleons.

Our research group specializes in the development of porous materials for applications such as gas separation (greenhouse gases), water treatment, catalysis, and drug delivery. We have strong competence in the synthesis and optimization of a wide range of porous materials, including porous oxides, zeolites, metal-organic frameworks (MOFs), etc.

This project is primarily focused on the environmental applications of porous materials such as MOFs. Specific application areas include water harvesting by adsorption, and catalytic hydrogen generation using MOFs. The project mainly involves the synthesis and characterization of existing and novel MOFs, as well as adopting post-synthesis processing methods such as 3D printing and engineering of simple devices for water sorption and hydrogen generation.

PhD position summary/title: PhD student in Scientific Computing focusing on numerical simulation of earthquakes

The topic of this project is modeling and simulation of earthquakes. All earthquake models contain partially unknown parameters, such as seismic wave speeds and frictional parameters on a fault. Since direct measurements of these parameters remain infeasible, we have to use seismometer data and other indirect measurements to constrain the parameters. This inverse problem is the main focus of the project. In close collaboration with geophysicists at Stanford University, we have recently developed a framework to invert for frictional parameters. The project goals are to extend the framework to different kinds of geophysical data and to implement the new methods in efficient software to facilitate earthquake simulations of with realistic physics and complex fault geometries in 3D.

We are looking for a motivated and ambitious student for theoretical studies of ion transport in solid-state battery materials. Det övergripande syftet med projektet är att undersöka hur personliga assistenter till personer med ALS ser på sin arbetssituation och vilket behov de har av utbildning och stöd. Projektet avser också att undersöka hur personer med sjukdomen ALS och deras närstående ser på arbetet som personlig assistent. Att arbeta som personlig assistent innebär ofta att arbeta ensam hemma hos den sjuke och vara ansvarig och kunna ta snabba beslut i vissa lägen. Närstående har ofta en central roll när det gäller vården av personen med ALS, och det är inte ovanligt att någon i familjen eller en vän också blir personlig assistent. Det finns inga krav på medicinsk utbildning för att arbeta som personlig assistent, trots att ALS är en progressiv sjukdom som ofta kräver högteknologisk vård. Målet med detta forskningsprojekt är att inhämta ny kunskap som kan bidra till att rekommendationer och riktlinjer kring utbildning och stöd utarbetas. Detta förväntas bidra till ökad trygghet hos såväl den personliga assistenten som patienten och dennes familj under sjukdomens progress.

PhD position summary/title: Doktorand i Naturresurser och hållbar utveckling

Anställningen som doktorand är ett samverkansprojekt mellan Uppsala universitet och Uppsala kommun. Den fokuserar på att nära studera och bidra till klimatomställning och klimatledarskap i ett lokalt perspektiv. I projektet studeras kommunala strategier i form av styrmedel, insatser samt processer för delaktighet, där kommunen utgör testbädd. PhD position summary/title: PhD student in Machine learning for computational linear algebra

In this project, the doctoral student will explore the potential for accelerating sparse linear algebra with machine learning, specifically graph neural networks. Sparse linear algebra is pivotal in solving large-scale computational problems but requires experts to carefully craft algorithms on a case-by-case basis. Our approach provides an alternative, more accessible, route to highly efficient solvers with the potential to have a major impact throughout science and engineering. The underlying idea is to leverage the inherent graph structure of sparse matrices to create graph neural networks that learn task-adapted algorithms from a dataset of computational problems. Through this integration of machine learning with sparse linear algebra, we hope to unlock unprecedented efficiency and scalability in solving sparse linear systems.

The exact details of the project will be decided in a dialogue between the student and supervisor. Potential directions include (1) developing techniques for learning task-adapted iterative methods for sparse matrices, (2) developing techniques for learning task-adapted multilevel graph representations, and (3) scaling these techniques to realistic, large-scale computational problems. There are ample opportunities for spearheading method development through our collaborations in radiotherapy, medical imaging, additive manufacturing and battery chemistry.

About Uppsala University, Sweden –Official Website

Uppsala University  is a research university in Uppsala, Sweden. Founded in 1477, it is the oldest university in Sweden and all of the Nordic countries still in operation. It has ranked among the world’s 100 best universities in several high-profile international rankings during recent years. The university uses “Gratiae veritas naturae” as its motto and embraces natural sciences.

The university rose to pronounced significance during the rise of Sweden as a great power at the end of the 16th century and was then given a relative financial stability with the large donation of King Gustavus Adolphus in the early 17th century. Uppsala also has an important historical place in Swedish national culture, identity and for the Swedish establishment: in historiography, literature, politics, and music.
